Bound cellulose biohydrogen graph inference while preserving the ammonium control #1330
Source-based self-adversarial review of CommunityMech:000264 finds that the transcriptomic node and arrow promote correlated expression to a demonstrated driver, and GO nitrogen fixation conflates nitrogenase-associated hydrogen evolution with measured N2 fixation under an argon headspace. The enhanced-hydrogen endpoint is typed SYNTROPHY without distinguishing the specific product-removal mechanism from the overall output.
The 2016 primary paper is stronger than its cached abstract: the Results report ammonium addition, which reduces coculture hydrogen and suppresses R. palustris monoculture hydrogen. Preserve that intervention as support for nitrogenase involvement. It does not directly partition all partner-specific gas flux, and the authors explicitly call their transcriptomic model inferred. The Methods use different carbon substrates for the two monocultures; increased coculture hydrogen is compared with C. cellulovorans, not an interchangeable pair of identical-substrate controls.
Acceptance
Retain VFA cross-feeding and its qualified link to hydrogen, plus measured pH/cellulose outcomes. Remove the expression-to-output arrow and categorical cross-feeding on the transcriptomic node. Distinguish nitrogenase-associated H2 from measured N2 fixation and retain the ammonium control. Add a focused mechanistic gap, history, exact-node/edge ledger, tests and regenerated page. No new nodes/arrows or changes to canonical taxa.
Whole record, cached abstracts, primary culture Methods and selected Results/Discussion including intervention, cellulose degradation, photosynthesis and conceptual-model limitations read. No visual figure/supplement inspection. The separate 2015 source remains unavailable through attempted routes; do not claim its full-body review.
Deduplication included 669 all-state issue titles/bodies and ignored/hidden local research/history/reports/tests; subsequent #1329 is a CI issue. Related #752 concerns the broader enum, not this exact-record repair. Comments were not exhaustively searched.
Addressed in #1334 at cf322d4f9793d1a7e6ebd14eabefca78bf805fdb. Exact-head source-based self-adversarial review: #1334 (review). All 30 local gates and actual post-commit docs-current passed; 254 passed in 157.48s (0:02:37); 75 MATCH snippets, zero other classes; 3 passed in 1.54s; 48 unrelated raw blocks and five caches byte-preserved. See committed batch20 decision/adversarial/validation records for assay bounds and full node/arrow accounting. This issue remains open until protected main merge; #1333 is separate non-graph work.
