Dehalococcoides metadata: classify measured transcriptomic evidence and distinguish supplementation arms #1385

Open

Description

@realmarcin

Non-graph follow-up for Dehalococcoides_Desulfovibrio_Lactate_TCE_Syntrophy.yaml and Dehalococcoides_Desulfovibrio_Pelosinus_Corrinoid_Triculture.yaml.

The engineering evidence for global transcriptomic/proteomic analyses in the lactate record and the transcriptomics external-resource evidence in the triculture use COMPUTATIONAL for laboratory measurements. Review these classifications separately from actual genome-based predictions. Sources PMID:21881617 and PMID:24463969.

Retain the distinction between the cobalamin-supplemented Dhc195/DvH control and the cobalamin-free, DMB-amended triculture. A partial growth-medium entry should not suggest DvH provides sufficient corrinoids without supplementation. Audit experiment-specific medium prose without filling conditions from a different consortium. Graph curation will leave these metadata blocks unchanged.

Deduplication: 712 all-state issue titles/bodies, broader Dehalococcoides/corrinoid synonym searches, and ignored/hidden-inclusive scoped local reports, research, history, tests, scripts and workflows. Relevant broader issues #765, #650, #543, #529, #384 and #383 describe other records or general safeguards, not these defects. Not all issue comments were searched.

    Graph corrections published in #1387; this non-graph follow-up remains open. Metadata blocks were preserved, not certified by graph curation. Source-access and experimental-arm limits remain explicit.
