East River hillslope metadata: distinguish genomic potential from active metabolism and CPR syntrophy #1422

Open

Description

@realmarcin

East_River_Hillslope_Riparian_Transect_Community.yaml, PMID:31380022. CPR taxonomy is assigned CROSS_FEEDER and SYNTROPHIC_PARTNER although the paper discusses likely dependency based on prior literature and states host identities remain unclear. Broad compartment taxa are not resolved species, and generic degrader/producer labels exceed direct functional measurements. Ingredient wording calls sulfite reductases active although this study uses DNA abundance; RNA was extracted for another study. Review non-graph metabolism and environmental-control claims without erasing measured chemistry or inventing organism-level flux, partners, or taxonomic resolution. Graph-only repairs leave these blocks unchanged.

Deduplication: 742 all-state issue titles/bodies and ignored/hidden-inclusive local review, research, history, tests, scripts and workflow files. Relevant #401, #573, #594 and #595 read; no exact duplicate in that scope. Not every issue comment searched. Source review used cached primary main-body text; no visual figures, raw-data analysis or external supplement review.

    Graph-only corrections published in #1423. This separate follow-up remains OPEN; non-graph raw blocks preserved, not certified. No unsupported links were added to conceal taxonomic or sampling-scope debt.
