Toluene graph: keep MAG exchange routes hypothetical and preserve alternate partners #1433

Closed

Description

@realmarcin

Electrostimulated_Toluene_Methanogenic_Microbiota.yaml, PMID:38865893.

The accessed source is the abstract, not full primary Methods/Results. Keep three existing candidate mechanisms and zero arrows. Mark them HYPOTHESIZED; remove categorical syntrophy/process annotations where they would imply measured pairwise flux. Distinguish e-pili from acetate and preserve Methanosarcina OR Methanothrix, not a demonstrated three-member assembly. Do not infer a MAG10-to-MAG116 direction from an undirected transfer hypothesis, or interpret hydrogenase genes as measured H2 transfer. Replace the generic cytochrome evidence fragment with a short exact MAG-specific clause. Preserve #1120/#1121 recruitment/alternate evidence, distinct MAG116/MAG60 preferred labels despite shared NCBITaxon:2, and the corrected Desulfoprunum grounding.

Deduplication: 754 all-state issue titles/bodies, plus ignored/hidden-inclusive local review/research/history/tests/scripts/workflow search. Relevant #1164, #373, #1120 and #1121 read; #373 reused. Not every issue comment searched. No exact duplicate of these new findings in that scope.

    Existing-graph defect addressed in #1437 at a22f0f8. Exact-head self-adversarial COMMENT: #1437 (review). 399 passed in 179.40s (0:02:59); actual post-commit docs-current passed. Three VFA arrows removed and two qualified; Arg/Met expansion remains pending under #1436. Close only after protected main merge. Other follow-ups remain open.
