Ferroplasma graph: distinguish filtered-medium benefit from proposed organic detoxification #1459
PMID:27535541 explicitly introduces organic-matter consumption and detoxification as the hypothesis. The existing snippet drops that qualifier, and graph descriptions assert substrate identities, toxic thresholds, Calvin-cycle fixation and oxygen niche partitioning not established by the inspected abstract. Reciprocal filtered-supernatant growth is observed, but does not identify molecular mediators or demonstrate obligate syntrophy. Mixed-culture growth rates were inputs to FBA, not independent flux measurements. PMID:38593609 compares isolated rusticyanins and reports slower FaR transfer; PMID:17203061 concerns strain Y(T), not BRL-115. Neither establishes the pair's oxygen partitioning.
Acceptance: retain four existing nodes as bounded source/physiology context, proposed exchange and observed filtered-medium response; preserve canonical taxonomy. Qualify the supply-to-consumption arrow as HYPOTHESIZED and remove the unsupported consumption-to-reciprocal-supernatant-response arrow. Represent intrinsic contexts with the existing source-only PAIRWISE convention, not false community-wide cross-feeding. Remove unsupported process/category annotations, add an evidence gap and regression tests. No new structure or Edison spend needed.
Deduplication: 778 all-state issue titles/bodies plus ignored/hidden-inclusive local reports, research, history and tests searched. All seven matched issue bodies read (#1358/#1356/#1173/#1171/#1170/#1169/#1080); relevant prior curation histories inspected. No exact duplicate within that scope; comments and PR reviews were not exhaustively searched. Source-based self-adversarial review, not independent approval.
Existing-graph defect addressed in #1464 at 12c0771. Exact-head source-based self-adversarial COMMENT: #1464 (review). 431 passed in 170.84s (0:02:50); post-commit docs-current passed. Six nodes retained, one hypothetical arrow retained, one unsupported arrow removed. Close only after protected main merge.
