KBase model metadata: resolve source pair inconsistency and distinguish computational from physical assembly #1527
Records:KBase_Models_for_Zahmeeth_Original_PLOS.yaml and KBase_ORT_Workflow_Community_Model.yaml.
RFMIA v1 abstract names E.coli/P.fluorescens and B.theta/Klebsiella, while Methods/Results/Table1 identify E.coli iML1515/B.theta iAH991. Reconcile primary version/narrative and canonical membership/functional roles without fabricating a four-member culture. Source https://doi.org/10.1101/2023.08.23.554558.
ORT is a four-MAG computational proof of concept, not an experimentally assembled consortium; N2 production is gapfilled and iteration is proposed rather than demonstrated. Audit engineering-design, taxonomy roles, description and exact narrative version (record262 versus primary abstract258). Platform PMID29979655 alone cannot establish those version-specific claims. Source https://doi.org/10.1093/bioinformatics/btab753. Closed653 documented computational scope but did not repair these claims. Narrow graph edits preserve metadata; follow-up remains unresolved.
Dedup:827 all-state issue titles/bodies, broader synonyms,38 ignored/hidden local matches and relevant source/history/test contexts; not every comment/PR. Whole records reviewed. Self-adversarial review is not independent approval. Keep repair issues open until protected-main merge; metadata/provenance followups remain open until separately resolved.
Graph-only repair is published in PR #1529 at d61d3a6. Explicit Methods/Results participants expose two DISCONNECTED warnings for Klebsiella and Pseudomonas fluorescens; all 34 earlier network warnings remain, with zero dangling edges/anchors. These warnings are intentionally visible pending source-version/membership reconciliation, not suppressed by inventing interactions. This metadata follow-up remains unresolved after the graph repair.
