Keep LBNL gut coexistence feedback model-bounded and remove inference workflow arrow #1546

Open

Description

@realmarcin

Finding

kb/communities/LBNL_Human_Gut_Interaction_SynCom.yaml types pairwise-model dynamics as acetate CROSS_FEEDING and signed topology/feedback as NICHE_PARTITIONING. The acetate passage in PMID:29930200 is a prior-literature example, not a measured transfer for this graph. Pairwise inference -> network topology describes an analytical workflow, whereas topology -> coexistence is a genuine source-supported gLV model result.

Repair

Remove unsupported ecological types and acetate assignment; drop only the inference-workflow arrow. Preserve the positive/negative motif's negative-feedback mechanism within the fitted model and parameter regime, with computational evidence and experimental context distinguished. Do not generalize to all taxa/conditions, exclude higher-order effects absolutely, or conflate OD-scaled abundance with viable counts.

Full fresh primary XML body, Methods, Results, Discussion and embedded captions read. No original figure pixels, separate supplements, raw data or executable model audit. Record all three nodes/two arrows, focused tests and history. Self-review only; close after protected-main merge.

    Addressed in #1549 at c56006a; exact-head self-review:#1549 (review). 561 passed in 356.77s (0:05:56); post-commit docs-current passed. Every-node/arrow decisions and actual output digests committed with explicit primary-source limits. Not independent approval. Close only after protected-main merge. Related1548 remains unresolved.
