Qualify metagenome-inferred TCP coupling and retain amendment effects #1963

Description

Finding

CommunityMech:000437: TCP_NonDehalogenimonas_Groundwater_Consortium

The coupled hydrogen/cofactor/dechlorination node is inferred from community/metagenomic analysis, but its evidence is IN_VITRO/SUPPORT. Use computational provenance and qualified functional coupling without invented genus-specific roles. Preserve positive acetate/lactate response and do not assign the overall rate to each substrate. Keep the two-node graph without restoring #1109 dangling arrows or #1108 syntrophy claims.

Scope

Six whole records and all 15 existing nodes/eight arrows inspected. Primary abstracts and relevant full-text sections checked; TCP and urease repairs are abstract-bounded. All-state issue search covered 1196 issues and hidden/ignored local paths; nine prior matching issue bodies read. This is not an audit of every historical PR comment.

Resolution

Address the existing graph in batch124; close only after protected-main merge. Source-based self-adversarial review is not independent approval.

Graph repair addressed; close only after protected-main merge. #1972 at f16d4d8; self-review #1972 (review). 1187 passed in 353.41s (0:05:53); postcommit docs-current passed. Six append-only histories, 61 validation outputs and twelve mutation probes recorded. No new topology or Edison provider submission in this batch; one dryrun only; prior research extensions remain incomplete. Self-review is not independent approval.
