At the moment (with v1.1.0) merged reads statistics are only reported in the stderr/screen output, like so:
Read pairs merged: 3518414
% of original read pairs: 62.214%
% in reads after filtering: 100%
But this information is not included in the html or json report. It would be great if these stats, which are very useful for ancient DNA, could be added to the report, so they can more easily be linked to the specific sample. For example, when processing many samples in a loop on an HPC cluster, all this info gets dumped in the same .err file requiring this file to be saved and processed manually afterwards to retrieve this information.
Maybe this has been done in later versions, in which case I'd be happy to hear it, but I didn't see it mentioned in any release notes.
