fix(doctor, skills): keep user-edited skills on --fix; install every skill from the copy built into the binary - #877
Outcome.ecp admin doctor --fix no longer overwrites a skill the user edited, and every skill path (Claude install, Codex install, Gemini link, doctor, ecp update refresh) now reads one source: the copy built into the running binary. doctor also stops counting staging and retired graph dirs as commits with a missing graph.bin. Door: two-way. One git revert restores the old behaviour. The new .ecp-install.json file inside each installed skill dir is the only trace a revert leaves; the old code ignores it, apart from showing it as one extra file in the install diff. Blast radius:install_skill_from (non-test callers: check_at, install_skills_at), registry_health (doctor only), skill_source::resolve_persistent (Gemini find_skill_path only), update::skill_state (ecp update refresh).
What happened.
doctor --fix replaced any skill that differed from the shipped copy. On this machine it deleted a user-added review-mark.sh from ~/.claude/skills/simplify: doctor cannot tell "older than the binary" from "edited by the user".
ecp admin claude install skills, the Codex install and the Gemini link preferred a repo checkout under cwd (docs/skills/…, skill_sample/…) over the embedded copy. Run from an outdated checkout, they installed an old skill. Gemini was linked into a checkout that can be switched or deleted. doctor compared against the embedded copy, so the two disagreed.
registry_health walked commits/ with read_dir and reported .building / staging / .dead dirs as "missing graph.bin" (8 false entries on this machine, all .building dirs).
What changed
Install record. Each install writes .ecp-install.json (xxh3 of every file it wrote, written via temp file + rename). InstallState is Untouched, Edited(n) or Unrecorded. Symlinks and special files count as edits without being opened.
doctor --fix installs only a missing skill or an Untouched one. Edited and Unrecorded are report-only, with a --dry-run review hint. An up-to-date skill gets its record written so a later --fix can update it.
ecp update ignores .ecp-install.json when it decides whether the installed skill is still the shipped one, so auto-refresh keeps working.
One skill source.skill_source::resolve and the checkout lookup are removed. Every path uses include_dir!; Gemini materializes it to ~/.ecp/skills/ecp. build.rs reruns on the three embedded dirs, because rustc tracks embedded files but not directory listings. Dev loop: edit docs/skills → cargo build → target/debug/ecp admin claude install skills.
registry_health reads commits/ through CommitDirListing and checks only real index dirs.
Docs: docs/skills/README.md, docs/skills/ecp/_shared/cli/doctor.md, doctor --fix help, Gemini help and error text.
Follow-ups filed: FU-2026-10-27-9745ad070d53 (ecp update does not refresh the Gemini copy), FU-2026-10-27-556281b9e4b5 (resolve_home_ecp ignores USERPROFILE on native Windows), FU-2026-10-27-98c6b74ad0e8 (copy_dir_replace is not atomic).
How to verify
Before / after on this machine, with review-mark.sh added to the installed simplify skill:
ecp admin doctor --fix
0.17.0
simplify reinstalled, review-mark.sh deleted
this branch
skill:simplify warns "differs from this ecp's copy; no install record…", files kept
Checkout lookup, red then green: tests/admin_smoke.rs::test_install_skills_checkout_under_cwd_installs_embedded_copy runs the real binary with cwd at a checkout whose docs/skills/ecp/SKILL.md is a sentinel. With a cwd lookup put back into install_skills_at, it fails (installed file = sentinel); on this branch it passes.
Review: deep-review (sonnet) and codex on the doctor change and on the single-source change; findings fixed in fbff9dbc and ee40ff53, the rest filed as the FUs above.
Summary by CodeRabbit
New Features
Skill installation now uses the copy bundled with the running CLI, keeping installs consistent with that version.
Health checks can identify installed skills that are outdated, locally edited, or missing. With --fix, missing skills and unedited outdated skills can be installed or updated; edited or unrecorded skills are left unchanged.
Bug Fixes
Repository health checks now focus on commit-like directories, avoiding reports for temporary or staging directories.
Documentation
Updated skill installation and repair guidance to explain bundled versions and --fix behavior.
…ng graph.bin
registry_health walked every dir under commits/, so each legacy
<base>.building leftover was reported twice: once by the staging check
and again as a missing graph.bin and meta.json, with a hint to reindex.
It now reads the commits dir through CommitDirListing and checks only
commit dirs and unrecognised names.
`ecp admin doctor --fix` reinstalled every skill that differed from its
source, so a locally edited skill was replaced wholesale: on this machine
it would have deleted the edited simplify skill's review-mark.sh,
gemini-review.sh and measurements.md. The check also compared against the
repo checkout under cwd, so an older checkout reported a current install as
stale and its hint downgraded it.
- Every skill install now writes `.ecp-install.json`, the xxh3 hash of each
file it wrote. The diff engine ignores that file.
- doctor compares against the copy embedded in this binary and classifies a
differing install: untouched since ecp installed it (outdated, --fix
updates it), edited (report-only, hint to review with --dry-run), or
unrecorded (report-only, since edits cannot be ruled out).
- --fix records an up-to-date install that has no record, so a later
release can update it.
- `--fix` help and the doctor doc say which skills --fix touches; the doc's
duplicated "install diff" section is merged.
…l record
`ecp update` refreshes the ecp skill only when skill_state finds it
byte-identical to the copy the outgoing binary shipped. The install record
added in the previous commit is not in that copy, so every install made by
this version read as locally modified and `ecp update` stopped refreshing it
(10 update.rs tests went red). skill_state now skips INSTALL_RECORD.
doctor --fix also re-records an up-to-date install whose record is stale
(files edited back to the shipped copy), and reports a failed record write
instead of dropping it.
- A skill dir that exists without SKILL.md counted as not installed, so
--fix replaced it and every remaining edit was lost. Only an absent or
empty dir counts as not installed now.
- The record hashes the tree ecp copied, not the destination re-read
afterwards, so an edit made in between is never recorded as ecp's.
- The record is written through a temp file and a rename, so a symlinked
record path is replaced instead of writing through the link.
- Hashing skips non-regular entries (symlink, FIFO): they get a value no
hash produces, so they count as edits, and a FIFO no longer blocks doctor.
The walk no longer follows directory symlinks.
- The doctor doc names the up-to-date case and which source doctor and the
manual installer each use.
…o the binary only
The Claude and Codex installers and the Gemini link preferred a repo
checkout under cwd (`docs/skills/`, `skill_sample/`) when one existed, while
doctor and `ecp update` used the embedded copy. The result depended on the
directory the command ran in: an outdated checkout installed an old skill,
and Gemini was linked into a checkout that can be deleted or switched.
- `resolve` and `EmbeddedTree::repo_relative` are gone; every path reads
the embedded copy. `resolve_persistent` always materializes it under
`~/.ecp/skills/<skill>`. `ECP_GEMINI_SKILL_PATH` stays as the override.
- `install_skills_at` no longer takes a cwd.
- build.rs reruns when `docs/skills/` or `skill_sample/` changes, so adding
or deleting a skill file rebuilds the binary: rustc tracks each embedded
file, not the directory listing.
- Dev loop, in docs/skills/README.md: edit, `cargo build`, run the built
binary's install command.
… the Gemini link error
- Replace the in-process "checkout ignored" test, which could not go red, with
an integration test that runs the binary from a checkout holding a sentinel
SKILL.md. Verified red with a cwd lookup put back into install_skills_at.
- resolve_persistent copies the extracted embedded tree with copy_dir_replace;
SkillSource always owns its TempDir.
- Gemini install returns the real resolve error; help and error text no longer
mention a checkout.
- build.rs reruns only on the three embedded skill dirs.
The CLI now installs and checks skills from content embedded in its binary. It records installed file hashes and limits doctor updates to missing or untouched installs. Registry health checks use recognized commit-directory entries.
The CLI materializes and installs skills from embedded trees. Persistent skill paths refresh from embedded content. Build directives watch the skill directories, and the installation instructions describe the embedded-source workflow.

Install records store file hashes. Skill comparisons exclude the record and detect changes to installed files.
Doctor checks and remediation crates/ecp-cli/src/commands/admin/doctor/checks/skills.rs, crates/ecp-cli/src/commands/admin/doctor/mod.rs, docs/skills/ecp/_shared/cli/doctor.md
Doctor checks compare installed skills with embedded copies. With --fix, missing or untouched skills can be installed or updated; edited and unrecorded installs are not overwritten.
Registry health checks inspect recognized commit directory paths and unparsed names. The test expects build, staging, and dead directories to be excluded from missing-file reports.

…reating it as not installed
Only NotFound counts as absent. A read error fails the check, and a symlink or
non-directory is report-only, matching ecp update, so --fix never replaces the
user's link with a copied directory. Raised by CodeRabbit on #877.
