Adds optional dispersion: glmGamPoi for negative-binomial differential abundance. It fits the shared dispersion trend across tested taxa, then fits MASS NB GLMs with fixed scale 1. ML remains the default. This is plug-in NB Wald inference: it does not implement glmGamPoi’s quasi-likelihood test or propagate trend-estimation uncertainty. Zero dispersion withholds NB inference for that taxon; invalid trends affect their own taxa. Missing glmGamPoi returns HTTP 503.

Configuration PATCHes save canonical dispersion values and publish one complete YAML document. PATCH and DELETE validate the prospective edited configuration and affected descendant cascades under the same lock before publication. Invalid combinations return HTTP 400 with the affected descendant identified and leave files unchanged. Runs without override files retain inheritance. The frontend enum matches the saved values.

The R environment adds twelve dependency records, including glmGamPoi 1.22.0, for R 4.5.0 / Bioconductor 3.22; existing package versions are retained. Dependency discovery and both CI verification lists include glmGamPoi. Repository-maintained Julia installation/coverage steps satisfy the Actions policy, and restored relevance/occupancy jobs provide all six required branch checks. Julia’s archive URL/version/checksum come from the committed pins. CoverageTools is pinned to registered release 1.4.2. The redundant documentation child #185 is closed after its command-line rebase left no unique changes.

Validation:

  • Real glmGamPoi/MASS reference fits, Poisson boundaries, malformed trends and missing-package HTTP 503 were validated against the declared restored R dependency closure.
  • Current configuration regression selection: 182 assertions pass, including the real MetaManifold router, covering PATCH/GET/YAML round trips and all four DELETE scopes.
  • Current running-application smoke test: 18 assertions pass through the HTTP listener, including canonical configuration persistence. This verifies the API; it does not claim an interactive browser test.
  • Isolated actual mutation helpers: 53 checks pass. Runtime/pin/relevance suite: 242 checks pass, including changes limited to either root installer. Frontend: 43 tests and TypeScript checking pass. Lockfile validation checks 160 dependency requirements.
  • Final-commit CI passes all six required checks, including the registered Julia scientific/integration/server suite and fresh empirical occupancy-grade validation. Julia reports 3,187 passing assertions and five skipped optional-tool probes; the existing CI configuration bypasses DADA2 taxonomy classification (CI_SKIP_TAXONOMY=1).

Reproduce the complete registered differential and pin tests with julia --project=. -t 2 test/runtests.jl test_differential.jl test_install_pins.jl after restoring renv.lock; full CI runs julia --project=. -t 2 --code-coverage=user --compiled-modules=no test/runtests.jl --integration --server.

📝 Summary

Summary by CodeRabbit

  • New Features
    • Added a dispersion setting for negative binomial differential analysis: maximum-likelihood estimates (the default) or estimates shrunk across taxa using glmGamPoi.
    • Configuration updates now accept case-insensitive values with surrounding whitespace and save them in canonical form.
    • Conflicting dispersion and analysis-method settings are rejected before affected configurations are saved.
    • Selecting glmGamPoi when it is unavailable returns a clear service-unavailable error.

The change adds a selectable dispersion source for negative-binomial differential analysis, validates the setting across configuration scopes, and reports package unavailability. It also updates CI relevance gates, Julia installation, and occupancy and coverage checks.

Changes: Differential dispersion selection

Layer / File(s) Summary
Configure and validate dispersion
config/defaults/pipeline.yml, frontend/src/api/types.ts, frontend/src/components/PipelineStages.tsx, frontend/src/components/PipelineStages.test.ts, src/analysis/differential.jl, src/server/routes/config.jl, test/unit/test_differential.jl, test/integration/test_server.jl
The configuration adds ml as the default and supports glmGamPoi for nb_glm. Config updates normalise dispersion values, validate method and dispersion pairs across affected scopes, and batch writes. Tests cover validation, persistence, inherited values, and rejected updates.
Fit taxa with the selected dispersion
src/analysis/differential.jl, src/server/routes/analysis.jl, test/unit/test_differential.jl
glmGamPoi mode estimates a trend across prevalence-filtered taxa and uses trend-derived fixed theta values for per-taxon MASS::negative.binomial fits. The ml path retains MASS::glm.nb. The response reports the selected setting; tests cover trend outcomes, fitting results, and missing-package handling.

CI gates and checks

Layer / File(s) Summary
Gate CI jobs by changed paths
.github/workflows/ci.yml, test/unit/test_install_pins.jl
The workflow adds separate relevance gates for general tests and occupancy checks. The disagreement job checks the gate and test-job results. Tests exercise gate classification and failure cases.
Install and verify pinned Julia
scripts/install-ci-julia.sh, .github/workflows/ci.yml, test/unit/test_install_pins.jl
The CI jobs use a repository script to read and validate the Julia pin, download and verify the Linux archive, and register Julia on the job path. The workflow caches Julia directories, and tests compare the script’s pin output with the defaults file.
Update package, occupancy, and coverage checks
.github/workflows/ci.yml, R/_renv_dependencies.R, scripts/check-occupancy.sh, scripts/process-ci-coverage.jl
CI adds glmGamPoi availability checks, occupancy result validation and linting, and a Julia coverage script. The occupancy script selects an Agda library path based on the standard-library layout.

Merge Risk: 🟡 Moderate · up to ef499

The glmGamPoi dispersion option, its configuration validation and the 503 response for a missing package appear sound. One gap remains in the new CI path gating: a change limited to install.jl would skip the Julia tests while the required check still passes. Adding install.jl to the relevance patterns is a one-line fix and should be made before merge.

Security architecture risk: 🔵 Low · up to ef499

The new analysis option remains allowlisted and uses existing execution controls. Configuration saves gain merged-setting validation and atomic publication. No introduced security exploit was established, but access controls outside the default local deployment and concurrent shared-file writers remain unverified.

Retained concerns
No architecture-level concerns identified.

Security review details

Security Blast Radius

  • inferred — The demonstrated new execution scope is the taxa supplied to an analysis within the existing server's R runtime. Configuration propagation is broader: a global change can affect descendant studies, groups, and runs. Inspection did not establish a production tenant-isolation model or additional service-level authority.

Trust Boundaries and Controls

  • observed — The selectable value reaches an allowlisted branch, not arbitrary package or code selection. Counts, group labels, and offsets are assigned as R data objects; the evaluated fitting program is a fixed source string. This constrains the newly reachable R execution path independently of the editor.
  • observed — Existing Host and Origin checks remain in place, including the loopback Host guard. Requests without Origin continue to the handler, so these controls do not establish caller authentication or tenant ownership. This behavior predates the PR; the inspected change does not widen the listener or remove these controls.

Resilience and Maintainability Implications

  • inferred — The new save invariant holds for cooperating requests within one server process: validation and read-modify-write share a lock, and rename publishes a whole document. Cross-process exclusion and power-loss durability are not established by this implementation. These limitations are not evidence that such a deployment exists or that this PR introduced a concurrent-writer vulnerability.

Hardening Proposals

  • proposed — If deployment permits multiple processes to write shared configuration files, designate a single writer or add interprocess coordination covering prospective validation through publication. Treat this as conditional hardening, not an observed production defect.
