Remove investigation-only material left after the bulk compatibility work: the chronological validation report, compiler-arithmetic probe and CI invocation, and the unused standalone comparison/reporting runner. Simplify the README by removing the investigation acceptance-policy discussion and report link.
Keep the independent archived-Python reference helpers used by regression tests, all production code, all tests and compact fixtures, fixture provenance, and required NumPy/SciPy notices. No public API, CLI, expected values or statistical behavior changes.
Validation: 474 Python tests passed (82 skipped, 1 deselected), including the strict real ATAC matrix; 132 Rust tests passed (7 ignored, plus 3 ignored doc tests). Ruff checks/formatting, diff checks and release-version consistency passed. Wheel and source distribution build and content checks passed; required licenses are included and removed investigation artifacts are absent. The initial local Python invocation omitted bedtools from PATH; rerunning with the existing tool on PATH passes.
Single-cell deep validation and release preparation remain separate work.
