Summary

  • Add explicit desktop GeoPackage table editing with gpkg.addLayer, gpkg.pendingEdits, gpkg.saveEdits, and gpkg.discardEdits. Loading is under Home › Add Data; save/discard stay in Edit › Manage Edits, without a new ribbon tab.
  • Save row-level inserts, updates, and deletes in one SQLite transaction with whole-row conflict fingerprints, generated-key reconciliation, constraint/trigger rollback, R-tree maintenance, and GeoPackage metadata updates. Preserve unedited columns, unrelated tables, and rows outside the loaded scope.
  • Preserve source CRS and supported geometry types; refuse geometry writes that would lose Z/M values or cannot represent the declared type. Keep attribute-only saves available.
  • Share edit baselines and saved-over undo protection with PostGIS; persist source paths relative to projects, invalidate matching streamed views, enforce assistant/plugin permissions, and document the workflow. Existing export protection remains unchanged.

Testing

  • cargo test -p rustgis-engine geopackage_: 9 passed. Covers mixed saves, independent reopen, untouched values, spatial index/metadata, undo/redo, conflicts, rollback, read-only files, scoped loads, Z/M, repeated discard, project paths, feature-less template safety, defaults/trigger synchronization, reserved keys, and renamed source columns.
  • cargo test -p rustgis-data gpkg: 16 passed, 1 ignored. Includes geometry-family/type refusal, transactional snapshots, AUTOINCREMENT high-water, and key-exhaustion rollback. WKB tests and existing map/engine PostGIS tests also pass (live-database tests remain ignored).
  • GeoPackage plugin permission regression; UI optional-layer classification and desktop-only Command Search checks.
  • Real CLI edit/save followed by independent SQLite readback: Main St persisted, with both rows and lane values preserved.
  • Fresh CLI verification of all four review fixes: templates cannot save to the source; defaults and trigger values survive a second save; external deletion of loaded key 3 yields new key 4 with no phantom edits or duplicate; discard recovers renamed key/geometry columns.
  • Release ui_shot rendering and visual inspection; exercised file entry, List Tables, table selection, and Load in the actual dialog.
  • cargo xtask notices: both notice files are up to date.
  • Browser build passed with LLVM CC_wasm32_unknown_unknown and AR_wasm32_unknown_unknown overrides; the default local toolchain failed to link Zstandard.
  • cargo xtask ci: passed (format, workspace Clippy with warnings denied, full workspace tests including hostile parameters and UI command classification, and layer checks).

Walkthrough

This pull request adds desktop workflows to load, inspect, save, and discard edits to existing GeoPackage feature tables. It adds transactional table writes and extends shared edit tracking for GeoPackage and PostGIS, with interface controls, tests, and documentation.

Changes: Source-table editing

Layer / File(s) Summary
Shared edit contracts and baselines
crates/data/src/source/edits.rs, crates/data/src/source/mod.rs, crates/data/src/source/postgis.rs, crates/map/src/source.rs, crates/map/src/lib.rs, crates/engine/src/cmd/pg.rs, crates/engine/src/lib.rs, crates/engine/src/cmd/navigate.rs, crates/engine/src/cmd/workspace.rs, Cargo.toml
Shared edit result types and source version tracking serve GeoPackage and PostGIS. Layers store GeoPackage edit metadata and process-local instance identities. PostGIS commands use the shared change and baseline helpers.
GeoPackage table reads and writes
crates/data/src/source/gpkg.rs, crates/data/src/source/gpkg/edit.rs, crates/data/src/source/wkb.rs, crates/data/src/source/mod.rs
GeoPackage editing reads bounded snapshots, checks row versions, and applies inserts, updates, and deletes in a transaction. Geometry conversion, key allocation, spatial-index and metadata maintenance, conflict handling, and rollback behavior are covered by tests.
Engine commands and session state
crates/engine/src/cmd/gpkg.rs, crates/engine/src/cmd/mod.rs, crates/engine/src/cmd/items.rs, crates/engine/src/cmd/plugins.rs, crates/engine/src/cmd/layout.rs, crates/engine/src/tests.rs
The engine registers commands to load a table, inspect pending edits, save edits, and discard edits. Session baselines, source-binding cleanup, plugin permissions, and regression tests cover the workflow.
Desktop workflow and documentation
crates/ui-egui/src/chrome.rs, crates/ui-egui/src/dialogs.rs, crates/ui-egui/src/lib.rs, crates/ui-egui/src/ribbon.rs, crates/ui-egui/tests/smoke.rs, ROADMAP.md, docs/comparison/index.md, docs/user-guide/data.md
Desktop dialogs and menus expose GeoPackage editing commands, and web command search marks them unavailable. Documentation describes loading, saving, conflicts, geometry restrictions, permissions, and discard behavior. Smoke tests cover target selection, dialog ownership, live counts, and row-limit validation.

Full details: Linked Issues check

Explanation

Issue #1041 is the only active directly linked issue. Its coding requirements are met by the reviewed head, per the whole-PR summary and the reported tests:

  • [#1041] Explicit load and edit workflow: gpkg.addLayer, gpkg.pendingEdits, gpkg.saveEdits, and gpkg.discardEdits in crates/engine/src/cmd/gpkg.rs. The UI uses Home › Add Data and Edit › Manage Edits.
  • [#1041] Row-level insert, update, and delete in one SQLite immediate transaction: EditTable::save in crates/data/src/source/gpkg/edit.rs. Unedited columns, unrelated tables, and rows outside the loaded scope are preserved. Tests cover mixed saves, independent reopen, untouched values, and scoped loads.
  • [#1041] Conflict detection: whole-row fingerprints against supplied row versions, with changed and deleted conflicts returned before any edit is applied. Tests cover stale rows and external changes.
  • [#1041] Generated keys and AUTOINCREMENT high-water: inserted feature IDs are reconciled, and key exhaustion rolls back. Tests cover key allocation and reserved keys.
  • [#1041] Constraints, triggers, and spatial index: trigger-affected rows are reconciled, R-tree and extent/time metadata are maintained, and rollback applies on failure. Tests cover trigger repair and rollback.
  • [#1041] Source CRS and geometry type/dimensions: SRS and declaration changes are rejected. Z/M loss and unsupported geometries are refused. Tests cover geometry-family refusal, Z/M, and SRS checks.
  • [#1041] Undo and PostGIS-parity baselines: saved_over protection and shared Versions baselines are used for both PostGIS and GeoPackage. Undone saved edits are rejected.
  • [#1041] Project persistence: the optional gpkg field on Layer (GpkgEdit) stores the path relative to the project. Templates and locator sketches clear the binding. Tests cover project save/reopen, template safety, and locator sketches.
  • [#1041] Permissions: gpkg.saveEdits is reserved to the user, and gpkg.discardEdits follows file-permission checks. Plugin tests cover both.
  • [#1041] Web build: add, save, and discard return a desktop-only error on WebAssembly. Command Search lists these commands as unavailable in the web build. The reported browser build passed with LLVM overrides. The default toolchain failure is a local Zstandard link issue, not a code requirement.
  • [#1041] Documentation and roadmap: docs/user-guide/data.md, docs/comparison/index.md, and ROADMAP.md are updated.
  • Coding tests: geopackage_ engine tests, gpkg data tests, UI smoke tests, and the reported cargo xtask ci run are reported as passing. Live PostGIS tests remain ignored and are not required for this GeoPackage issue.

Non-coding items (design approval, release coordination) do not affect this assessment. Unresolved items named by the PR (automatic refresh of other resident edit copies, editable-source relinking) are not in the #1041 acceptance criteria as stated in the issue body. Their absence does not fail this assessment.

Full details: Out of Scope Changes check

Explanation

The whole-PR summary shows changes connected to #1041 or to the requested workflow:

  • Cargo.toml: serde_json enables float_roundtrip. The inline comment ties this to exact reopened coordinates for row-hash baselines, which the GeoPackage conflict checks need. rusqlite enables functions. The summary does not state the exact use of this feature. It is consistent with the SQLite spatial and trigger handling in edit.rs, and it does not add a new product feature.
  • crates/data/src/wkb.rs (encode_single, has_zm) and crates/data/src/source/mod.rs (Reproject::to_native): support source-CRS and geometry writes required by #1041.
  • crates/data/src/source/edits.rs, postgis.rs, crates/map/src/source.rs, crates/engine/src/cmd/pg.rs, crates/engine/src/lib.rs: move shared edit types and baselines out of PostGIS-only code. This supports the PostGIS-parity requirement in #1041.
  • crates/map/src/lib.rs (gpkg field, instance_id, edit_versions): project binding and stale-target protection for the GeoPackage workflow.
  • crates/engine/src/cmd/items.rs, cmd/layout.rs, cmd/navigate.rs, cmd/workspace.rs: clear bindings on templates and locator copies, and renew instance IDs on copied or reopened maps. #1041 requires these bindings to be cleared for non-source copies.
  • crates/ui-egui (dialogs.rs, chrome.rs, ribbon.rs, lib.rs, smoke.rs): dialogs, Command Search routing, and ribbon entries for the requested workflow, plus UI tests.
  • crates/engine/src/cmd/plugins.rs, crates/ui-egui/src/lib.rs: permission classification for the new commands.
  • ROADMAP.md, docs/: documentation the issue requests.

No browser upload, remote download, temporary-copy write-back, schema editing, standalone-table feature, or whole-table export replacement is reported. Existing export protection is unchanged. No change is shown to lack a connection to #1041.

Code review

Two inline comments are posted. I read the full 2,414-line diff, the guideline file, and the surrounding code for the riskier paths. The core save logic is careful: fingerprint conflict checks run inside an IMMEDIATE transaction, the generated-key high-water mark covers loaded keys, the R-tree is maintained by hand only when no triggers exist, and it is native-only, so it stays out of the wasm build. The assistant and plugin gating is correct: gpkg.saveEdits is in NEVER, and gpkg.addLayer and gpkg.discardEdits require the files permission. I found no panics or unsafe in non-test code, and the SQL identifiers go through quote(). I did not build or run anything (no shell here).

Bugs

  • Undo protection is session-only (Medium, ~60%). saved_over is not in the project file. Undo a save, save the project, reopen it, then save again: the pending inserts go in a second time. This is inherited from pg.saveEdits, but the new doc line "Redo or Discard Edits is needed before saving again" is only true within one session. Inline comment posted at crates/engine/src/cmd/gpkg.rs:146.

Security

  • None found. Table names are quoted, file paths are checked for the .gpkg extension and existence, and plugins are kept away from saves.

Performance

  • Nothing significant. Loads are capped at 100k rows, and reads are chunked by 500 keys.

Quality

  • The new SQL blocks in edit.rs look rustfmt-unformatted at lines 202–205 and 303–307, so cargo xtask ci will likely fail its fmt check (high confidence on the pattern, not verified by running fmt). Inline comment posted with a suggestion.
  • Nit: the "Most rows" field (crates/ui-egui/src/dialogs.rs:1307) strips . and ,, so 1.5 silently becomes 15. The same pattern was already in the Add From Database dialog (dialogs.rs:1233), so this is a copy of existing behaviour, not a regression.
  • Nit: when a layer field maps to the key column, the save message says "has no column for fid", even though the column exists. This only shows up if the key is in the layer's fields.

AGENTS.md

  • Compliant on the points I checked: no unwrap/expect in non-test code, tl! on the new dialog text, the ribbon placement is explained in the PR body, the ROADMAP and docs are updated, and no new dependency was added (only the functions feature on the existing rusqlite).
  • Not verified: the wasm build, cargo deny, and cargo xtask notices. The PR body reports these as passing.

Reject an empty gpkg.versions baseline on project load.

GpkgEdit.versions uses #[serde(default)], so a project file whose GeoPackage layer omits versions loads with an empty baseline. Loading does not check that baseline against the layer's features. A later save then treats every loaded feature as a new row and appends a copy of each one to the GeoPackage table.

The project file is user-editable, and the field is new in this change, so this needs a hand-edited or damaged project. Projects written by this code always include versions.

🐛 Suggested fix
/// Every column's stored fingerprint and the loaded feature's hash, by key.
- #[serde(default)]
     pub versions: Versions,

Removing the default makes a project that omits versions fail to load with a deserialization error. Nothing is saved from such a project. Valid projects still load, because the writer always emits the field. The limit default is unchanged.

Refresh the layer's geometry type when discarding edits.

discard_edits reloads the layer's fields and features from the table, but it does not reload dataset.geometry_type. If an external application changes the table's declared geometry type while the layer is open, the layer keeps the old type after a discard. Editing tools that check layer.geometry_type() then use the wrong type for the reloaded features. Set l.dataset.geometry_type from the reloaded source info in discard_edits, and check that the layer's renderer still matches the new type. A CRS refresh is not covered by this finding, because no inspected consumer shows a stale dataset.crs causing a wrong result.

crates/data/src/source/gpkg/edit.rs:303-311
🗄️ Data Integrity & Integration | 🟡 Minor | ⚡ Quick win

Compute the gpkg_contents extent from the stored geometries, not the pre-write geometries.

written_extent is built from the geometries passed to geometry_blob before the INSERT or UPDATE runs (edit.rs:265-291). The gpkg_contents bounds are widened from that value (edit.rs:302-308). A user trigger on the table can rewrite geom in the same transaction. The stored geometry can then lie outside the recorded bounds. The returned snapshot is correct, because it is built from a fresh read of the stored rows (edit.rs:311-325). The metadata is not.

The reader trusts these bounds. gpkg.rs:186 uses the gpkg_contents extent whenever all four values are non-null and non-empty. It falls back to the R-tree only when that extent is empty. The stale bounds therefore hide the row from the table extent.

No other code widens these bounds. The built-in triggers (gpkg.rs:615-634) maintain only the R-tree.

Suggested direction: after fetch_rows returns, union the extents of the stored geometries for the inserted and updated keys, then write the gpkg_contents update. Move the metadata statement after that point. Keep the last_change update in place. Add a regression test with a trigger that sets geom to a location outside the original bounds. Assert that gpkg_contents covers the stored location.

crates/engine/src/cmd/gpkg.rs:157-164
🗄️ Data Integrity & Integration | 🟡 Minor | ⚡ Quick win

Compare the geometry SRS in the save guard.

save_edits reopens the table and checks only the key and geometry column names. It does not check srs_id. If another application changes gpkg_geometry_columns.srs_id while edits are pending, a save can rewrite geometry the user did not edit. The rewrite uses the new CRS, and the session still holds lon/lat values from the old CRS.

The reopened table reads the new CRS. EditTable::open reads srs_id on every call, and GpkgSource::open_conn builds the reprojection from it. geometry_changed is computed by decoding each stored row with that new reprojection and comparing the result with the session geometry. After a CRS change, that comparison fails for rows whose stored coordinates were not edited. Such a row is then re-encoded from the session lon/lat values into the new native CRS and written.

This affects attribute-only edits on the rows that are saved. A type-only change to a compatible geometry type, such as POLYGON to MULTIPOLYGON, is encoded through the normal path and is not a defect here. An incompatible type change is rejected before any write.

Suggested direction: store srs_id in GpkgEdit when the layer is loaded. Compare it in save_edits and return the existing "changed shape" error when it differs. The guard then rejects the save before any row is written. This is not a verified diff because GpkgEdit construction sites were not read.

⚠️ Potential issue | 🟡 Minor | 🏗️ Heavy lift

Insert-side manual R-tree maintenance uses the submitted geometry's extent before rereading the stored row. A trigger that moves the inserted geometry can leave the index pointing to the submitted, rather than committed, location.

The row can be absent from spatial queries around (30, 40), despite SavedRows.features correctly showing its stored geometry.

This can occur when: An untriggered R-tree accompanies an AFTER INSERT trigger that replaces an inserted point at (10, 20) with a point at (30, 40).

crates/engine/src/cmd/gpkg.rs:211-221
🎯 Functional Correctness | 🟡 Minor | ⚖️ Poor tradeoff

Refresh or block other resident copies of an edited GeoPackage table.

gpkg.saveEdits updates only the layer it saves. A second layer loaded from the same table keeps its old features and baseline. It still shows the old value and reports no pending edits. If the user later edits that row there, the save is refused with a conflict error. Nothing is overwritten, but the stale copy is not corrected or flagged after the first save.

gpkg.addLayer does not check for an existing layer with the same path and table. The post-save loop resets only streamed l.source readers. No code reloads resident gpkg layers.

Possible fixes need care. Resetting the other layer from the saved rows would discard any unsaved edits it holds. Blocking a second load of the same table, or refusing a save while another copy has pending edits, avoids that loss. Choose one approach and cover it with a regression test.

Based on learnings: streamed layers and popups must not infer deletion or staleness from window contents. Deletion protection must cover all affected streamed layers in the engine. This finding concerns resident copies, which those learnings do not directly cover.

crates/data/src/source/gpkg/edit.rs:239-245
🎯 Functional Correctness | 🟡 Minor | ⚡ Quick win

Repair the R-tree when an attribute-only update moves geometry through a trigger.

When a GeoPackage has no R-tree maintenance triggers, the save path maintains the R-tree manually. It calls maintain_rtree only when the submitted geometry differs from the pre-update geometry. If a custom AFTER UPDATE OF name trigger changes the stored geometry, the R-tree keeps the old bounds. A later spatial read can then miss the row.

Trigger: a table has no R-tree maintenance trigger, but has a custom trigger that rewrites the geometry when name changes. The user edits only name.

Consequence: the R-tree still holds the old bounds. The read path selects candidate IDs only from the R-tree, so a bounding-box query that matches the new location does not return the feature.

Fix (not applied; no edit is proposed): after an UPDATE on a table with a manual R-tree, re-read the stored geometry for that key and call maintain_rtree with its extent. The current code does not do this.

crates/map/src/lib.rs:258-260
🎯 Functional Correctness | 🟡 Minor | 🏗️ Heavy lift

Let Repair Data Source relink GeoPackage edit layers.

When an editable GeoPackage layer is added with gpkg.addLayer, Repair Data Source refuses to repoint it. The layer's file binding is stored only in Layer.gpkg. Layer::linked_file does not read that field. As a result, layer.repairSource returns "there's no file to repair" for these layers. No other repair action updates GpkgEdit.path. If the file moved, gpkg.saveEdits fails with "isn't there any more, so nothing was saved". The user must then discard the pending edits or add the table again from the new location.

The refusal message is also inaccurate for this layer type. It says the data is kept in the project or read from a database or web address, but the layer reads a local .gpkg file.

Fix direction: include the GeoPackage path from Layer.gpkg in linked_file. Handle the GeoPackage case in repair_source by checking the replacement with EditTable::open for the same table, key, and geometry. Then update GpkgEdit.path. Use the same table check as the existing vector repair path. I did not verify a localized diff for this, so no edit is proposed.

🎯 Functional Correctness | 🟡 Minor | ⚖️ Poor tradeoff

Skip the manual R-tree update only when the trigger set covers each write.

The gate at crates/data/src/source/gpkg/edit.rs:201-211 disables manual R-tree maintenance when any trigger on the table has SQL that mentions the R-tree name. It does not check which operations those triggers cover. A GeoPackage with an R-tree and only partial triggers, such as insert-only, therefore keeps stale index entries after a geometry update or a delete. Spatial reads through that index then return wrong candidates.

The reader depends on this index. When an R-tree exists, the spatial read path uses it to pick candidate IDs (crates/data/src/source/gpkg.rs:299-306). The stale entries are then visible to that reader.

The file writer creates all seven standard triggers (crates/data/src/source/gpkg.rs:616-634), so files created by this code are not affected. The failure needs an externally produced or edited file with a partial trigger set. That file is valid SQLite, and the reader does not validate triggers when it opens the file.

Add an insert-only stale-project regression.

The mixed-edit case can stop on an update or delete conflict before it reaches insert handling. Add a separate insert-only case that saves the older project and asserts that the row count does not increase.

This is validation follow-through for the already published stale-project replay defect, not a separate production finding.

Reviewed at 2f90878 (dialog identity fix: e736888).

Fixed

  • Stale-project insert replay / insert-only regression: persist the loaded source revision, compare it inside the IMMEDIATE transaction before inserts, and strictly advance it on successful saves. Reopening an old project or an undone save cannot replay its committed inserts.
  • Required baseline: gpkg.versions must be present during deserialization. A genuinely empty loaded table remains valid; omission no longer silently means every feature is new.
  • Reloaded geometry type: Discard refreshes geometry family and CRS provenance, resetting an incompatible renderer so reloaded point features remain visible and editable.
  • Stored-geometry bounds: metadata uses final native geometry after triggers. Unknown/partly NULL bounds include untouched rows, rather than only the edited subset.
  • Changed SRS: save compares the loaded SRS with the reopened table and rechecks it inside the write transaction. Attribute-only edits cannot rewrite geometry after an SRS change.
  • Insert/update R-tree repair and partial trigger coverage: repair is based on final stored rows, not submitted geometry or a trigger-name/SQL heuristic. Extra source-row writes observed through connection-local temporary triggers cause a whole-table spatial rebuild. Cross-row trigger regressions cover moved, inserted, and deleted rows; late metadata/index triggers that mutate features are refused and rolled back.
  • Duplicate-name dialog targeting: numeric layer IDs are retained and submitted for pending counts, Save, and Discard; same-name choices are distinguishable.

No change / follow-up candidates

  • Other resident edit copies: retain independent buffers. Row conflicts and source-revision checks refuse unsafe saves; automatically replacing another buffer could discard unsaved edits, and banning duplicate loads would break limited/scoped editing. Resident-copy refresh/notification is a separate follow-up candidate.
  • Repair Data Source for editable GeoPackages: a genuine usability extension, but out of scope for this PR's row write-back. Missing-file saves already refuse without dropping pending edits. Relinking editable sources is a follow-up candidate.
  • Formatting: the reported code was rustfmt output; the original GitHub lint passed, and the updated local format/Clippy gates pass. No manual formatting-only rewrite.

Verification

  • Full cargo xtask ci passed: formatting, workspace Clippy with warnings denied, workspace tests, hostile parameters, and layer checks.
  • Browser build passed with the local LLVM overrides; both license notice files remain up to date.
  • GeoPackage data regressions: 23 passed (1 ignored); engine GeoPackage checks: 13 passed; duplicate-name dialog UI regression passed.
  • Actual CLI and independent SQLite reads confirm stale replay refusal, initialized bounds, unchanged geometry after SRS refusal, required baseline loading, and cross-row trigger geometry/index/bounds agreement. Independent SQLite updates still work after the save connection closes.

Code review

Five inline comments are posted. The main items are a refused-save path that contradicts the docs, and a schema-change conflict message that blames the rows. I did not build or run the tests, since this review had no shell. The cfg gating, the permission wiring, and the non-test no-panic rule were checked by reading the code.

Bugs

  • Medium, high confidence: when a table's feature triggers write other rows, rebuild_spatial fails the whole save if any row has an undecodable geometry. The docs say those rows are left untouched. The save is refused safely, so nothing is corrupted. edit.rs:546
  • Low-medium, high confidence: a column added or removed after load makes every loaded updated or deleted row report "changed in the database". The save is refused safely, but the message is misleading. edit.rs:224

Security

  • No findings. Identifiers are quoted in every statement. The write connection uses DEFENSIVE and TRUSTED_SCHEMA=false. gpkg.saveEdits is in NEVER, so plugins are refused and the assistant asks. gpkg.addLayer reaches files through its path parameter, and gpkg.discardEdits is in READS_FILES.

Performance

  • Low, medium confidence: per-row tx.execute(&format!(...)) re-prepares SQL for up to 100,000 rows. edit.rs:260

Quality

  • Low, high confidence: "Most rows" strips . as well as ,, so "1.5" silently becomes 15. dialogs.rs:1309, with a suggestion block.
  • Low, high confidence: gpkg_contents bounds only grow, but the docs say they use the final stored geometry. edit.rs:387
  • Nits, not posted inline:
    • The Session::saved_over doc comment in crates/engine/src/lib.rs is about 107 columns.
    • docs/user-guide/data.md has a double blank line before "## MySQL and MariaDB".
    • save() is about 235 lines and could be split into conflict, write, and spatial-maintenance helpers.
    • save_edits in gpkg.rs and pg.rs duplicate the post-save bookkeeping.

AGENTS.md

  • Non-test code has no unwrap, expect, panic, or unsafe. Every unwrap in the diff is inside test modules.
  • source::gpkg is desktop-only, so edit.rs and Reproject::to_native never reach wasm. The new wkb helpers are pure.
  • Interface strings use tl! and i18n::fmt. No new assets or dependencies. The rusqlite change only adds the functions feature.
  • The hostile_params_never_panic coverage and the notice files are not verified here.

Return reinserted delete keys in the save result.

An AFTER DELETE trigger can reinsert a row that the save deletes. The GeoPackage keeps that row. The save result's features and versions cover only updates and inserts, and the engine rebuilds the stored layer only from saved_rows.features. The layer therefore treats the key as deleted until the file is reloaded.

Return the rows fetched for deleted keys in the save result so the engine can reconcile those keys with the layer and baseline.

Second approved review round — dispositions

Current head: 3327169f. Dialog/input fixes: 00035ba5; source/baseline/bounds fixes: 3327169f. Upstream main was merged in 5e32ccf8; the ROADMAP conflict preserves the upstream GeoLibre status and the completed GeoPackage/PostGIS write-back entry.

Fixed

  • Map/project identity: Save and Discard retain their opened project generation and map, not just a map-local layer ID. Switching owners clears the old preview and refuses confirmation; reopening shows the current source.
  • Exact bounds (three duplicate findings): spatial changes recompute native table extents; full spatial rebuilds write their exact extent. Bounds shrink on moved/deleted extrema and clear to NULL for an empty readable extent. Exact four-coordinate assertions replace the stale 91.0 expectation.
  • DELETE-trigger reconciliation (review-body follow-up): surviving delete-target rows and fingerprints are returned and restored to the layer before baselining. Only genuinely absent rows count as deleted. A later edit and project reopen preserve trigger-produced values with no phantom pending edits.
  • Snapshot lifetime: release the pre-write row snapshot before fetching post-write values.
  • Unreadable geometry contract: ordinary saves still leave skipped rows and their index entries alone. Trigger-required whole-table spatial rebuilds deliberately refuse unreadable nonempty geometry; docs now state this distinction, and a regression proves rollback of rows, R-tree state, bounds and revision.
  • Fractional limits: reject dot decimals and malformed comma groups, including 1,5, while accepting valid grouped whole numbers such as 1,000.

Deferred / skipped

  • Schema-conflict wording: safe refusal is already correct; a persisted schema-specific diagnostic is a separate diagnostic extension. Discard refreshes fields.
  • Statement caching: follow-up candidate after measuring large-save latency, not an unmeasured rewrite in this correction round.
  • Review-body nits: comment width, blank-line style, splitting save, and extracting shared bookkeeping have no demonstrated consumer-visible failure; no formatting/refactoring-only churn.

Verification and correction to earlier evidence

The previous CLI smoke established stored-geometry/R-tree agreement, but its metadata still had stale minima. It did not establish exact bounds agreement. The new merged-tree smoke checks all four metadata values after trigger movement, extreme-row deletion and emptying the table, as well as the R-tree and restored-row baseline.

  • Full merged-tree cargo xtask ci passed: format, workspace Clippy with warnings denied, workspace tests (including hostile parameters), and layer checks.
  • Browser build passed with the local LLVM tool overrides; both license notice files remain up to date.
  • Targeted GeoPackage checks passed: 25 data tests (1 ignored), 15 engine checks, and 3 real-file UI tests. The expanded comma-grouping UI checks also pass on the merged tree.
  • Actual CLI smoke confirms exact shrinking/empty bounds, trigger-recreated row reconciliation, zero pending edits after save, and a reopened-project edit retaining stored trigger values.
  • Actual rendered UI inspected: ownership-switch refusal with no stale source preview, the correct source after reopening, and rejection of 1,5 without loading a layer.

Code review

I read the whole diff against the PR head. The core save path (edit.rs) is careful: whole-row fingerprints, conflict checks, an explicit transaction, and rollback on every error. I found one display bug and one AGENTS nit with inline comments. The rest are notes.

Bugs

  • Save/Discard GeoPackage dialogs show stale counts when reopened for the same layer, because Dialogs::open never clears counted. The engine recounts on save, so saved data is correct. The PostGIS dialogs share this pattern. (crates/ui-egui/src/dialogs.rs:168, ~70% confidence)

Security

  • Layer bindings restored from a .rgis file (gpkg.path, table, revision, versions) are trusted. A crafted project could bind a layer to a different .gpkg. The user still has to click Save, and the dialog shows the file name, so the risk is limited. (Low confidence)

Performance

  • When a trigger writes feature rows, rebuild_spatial scans and decodes every geometry on each save. Bounds are recomputed by a full-table scan after any geometry change. Acceptable for the 100,000-row cap, but worth knowing.
  • busy_timeout(5s) runs on the UI thread, so lock contention can freeze the UI for up to 5 seconds. (Low)

Quality

  • fields[i] and feature.attrs[i] indexing in non-test code departs from AGENTS.md's get() rule. Safe by construction. (crates/data/src/source/gpkg/edit.rs:340, high confidence)
  • EditTable::save is about 230 lines. Splitting it into update, insert, delete and spatial-repair steps would make it easier to review.
  • engine/src/cmd/gpkg.rs largely duplicates pg.rs. A shared helper would remove roughly 200 lines.
  • The "Most rows" parser is inline in the button closure. It could be a named helper with its own tests.

AGENTS.md

  • CONTRIBUTING.md lists changes to the .rgis project format as "coordinate first". This PR adds a persisted Layer.gpkg field and removes the "Coordinate first." marker from the roadmap item. The PR body links [Feature]: Save GeoPackage edits back to their source table (PostGIS parity) #1041 but does not say the approach was agreed. Process note, not verifiable from the diff.
  • Wasm build and -D warnings checks: gpkg.rs imports are correctly cfg-gated, so no wasm break found.
  • The assistant and plugin approval gating covers the new commands: gpkg.saveEdits is in NEVER, gpkg.discardEdits is in READS_FILES, and gpkg.addLayer takes a path.

Third approved review round — dispositions

Current head: f7e163c. Dialog/layer-instance fixes: c2becce; source-transaction, spatial and resident-row fixes: f7e163c.

Fixed

  • Layer-instance guard (P1): the earlier ID/map/project guard was insufficient. I reproduced Save writing a replacement layer's pending value into alias-b.gpkg after Undo removed alias-a.gpkg and a new layer reused ID 1. A runtime-only instance token now travels with the dialog target; snapshots preserve it and newly added/copied layers renew it. Actual Save and Discard smokes are refused after replacement, both source files remain unchanged, and the replacement retains its pending edit.
  • Live preview counts: pending counts refresh when edit state changes while the dialog is open.
  • Transactional declarations: geometry type, Z, M and SRS are rechecked in the write transaction. A deterministic open/alter/save harness confirmed refusal for each.
  • Strict spatial validation: trigger-required rebuilds reject unreadable WKB bodies even when a valid header envelope exists; ordinary fast paths remain.
  • Trigger-affected resident rows: loaded rows changed or removed outside the submitted batch are refreshed/removed before baselining, with unstored attributes and limited-load scope preserved.
  • Bounds scan: one native-extent pass per row, retaining exact shrinking/NULL semantics.
  • Checked indexing: replaced persisted snapshot indexing.

Skipped / deferred

  • Reopen stale counts: Dialogs::open already resets dialog state; the real reopen smoke was fresh. The live-dialog cache defect was fixed separately.
  • Refactor/duplication requests, helper extraction and UI-thread timeout notes: no consumer-visible failure demonstrated; no churn-only restructuring here.
  • Crafted .rgis rebinding: project files are already trusted to name data sources; the dialog still shows the file and requires explicit confirmation. Persisted-binding signing/provenance would be a separate security design.
  • Process note: issue [Feature]: Save GeoPackage edits back to their source table (PostGIS parity) #1041 contains the proposal but no maintainer reply; I cannot claim public design approval.

Verification

  • Full merged-tree cargo xtask ci passed (format, workspace Clippy denying warnings, workspace tests including hostile parameters, layer check), plus the wasm browser build and both license-notice checks.
  • Focused checks passed before the full gate: GeoPackage data tests, map tests, engine GeoPackage tests, and five real-file UI dialog regressions.
  • Actual runtime checks: reused-ID Save/Discard refusal with unchanged source files; rendered dialog counts moved to two changed rows; external metadata changes were refused for geometry type, Z, M and SRS; valid-envelope/bad-body rebuild rolled back; trigger-changed resident row refreshed, pending edits stayed clean, and a later edit saved without conflict.

Code review

Bugs

  • Geometry type, Z and M changes since load go undetected on the command path. save_edits reopens the table right before saving, so the EditTable::save check compares the table with itself. Only the SRS is checked against the loaded value. The docs say these changes are refused, so the docs are wrong for this flow. Confidence ~80%. (crates/engine/src/cmd/gpkg.rs:162, crates/data/src/source/gpkg/edit.rs:206)
  • Sketch (globe) layers keep the source edit binding, so saving from that map can overwrite the file's polygons with simplified geometry. renew_instance_id() doesn't prevent this. items.rs already clears these bindings for templates. postgis has the same pre-existing exposure. Confidence ~70%. (crates/engine/src/cmd/layout.rs:1503)

Security

  • Low: save_edits trusts edit.path and edit.table from the project file. gpkg.addLayer enforces the .gpkg extension, but save doesn't re-check it. Project files are hostile input, so re-validate on save. The fingerprint and revision checks limit the damage. Confidence ~35%.

Performance

  • Nothing blocking. Each save with inserts, deletes or geometry edits does a full-table bounds scan (readable_bounds), and trigger-written saves do a full spatial rebuild. Both are acceptable at the 100k cap.

Quality

  • EditTable::save is about 260 lines in one function. Splitting it into update, insert, delete and spatial-maintenance steps would make it reviewable. edit.rs is 1,750 lines with about 900 lines of tests.
  • Nits (edit.rs:325): redundant let key = new_key;, an unnecessary let mut high_water = 0;, and case-sensitive table_name = ?1 in open versus lower(table_name) in save and revision.

AGENTS.md / CONTRIBUTING

  • ROADMAP marks this item "Coordinate first". The PR adds a persisted .rgis field (GpkgEdit) and relative-path handling, which CONTRIBUTING also lists as needing coordination. Confirm the maintainer reply on [Feature]: Save GeoPackage edits back to their source table (PostGIS parity) #1041 before merging.
  • The PR is about 3.9k added lines across 27 files. Consider splitting it: attribute-only saves first, then spatial maintenance and the UI.
  • Wasm: pub mod gpkg is desktop-only, and the new engine commands are cfg-gated, so the browser build should be unaffected.
  • Assistant and plugin safety is correct: gpkg.saveEdits is in NEVER, and discardEdits and addLayer require file permission.

I checked the rest of the diff (save path, undo and saved_over, rtree and bounds, dialogs, plugin gating, docs) and found no further defects, but I could not compile or run the tests here.

🚀 Performance & Scalability | 🟡 Minor | 🏗️ Heavy lift

Scan on large tables holds the save's write lock; the busy_timeout claim is wrong.

A non-rebuild save that changes geometry runs readable_bounds inside the Immediate write transaction. That scan reads every geometry in the table, so the write lock is held for its full duration. On a large table, the scan time grows with the row count. Other writers cannot commit while the save holds the lock. The 5-second busy_timeout on this connection bounds only this connection's lock acquisition. It does not bound how long other writers wait. Their wait behavior depends on their own connection settings, which this code does not establish.

The rebuild path uses written_extent and does not run this scan.

The exact whole-table extent must still cover untouched rows. Deletes and moves can shrink it, so an update limited to changed rows is not correct by itself. Before changing this path, measure the scan on a representative table. Then choose a bounds design that handles deletes, moves and trigger-changed rows. Options include a bounds source that does not decode every geometry, or an incremental update with explicit delete and move handling. Either option needs a design decision.

Minor · Clear only the stale GeoPackage target message after a successful recount. · dialogs.rs:1416-1417

crates/ui-egui/src/dialogs.rs:1416-1417
🎯 Functional Correctness | 🟡 Minor | ⚡ Quick win

Clear only the stale GeoPackage target message after a successful recount.

After Undo removes a GeoPackage layer, gpkg_target sets dialogs.error to "The selected GeoPackage layer is no longer available; choose a layer". After Redo restores the layer with its original instance ID, the recount succeeds. The Ok arm does not clear that message, so the dialog shows the old text beside valid counts.

Clear the message in the Ok arm only when it matches this target message. Do not clear dialogs.error unconditionally. Failed saves also set dialogs.error, and the next recount runs before the save error can be read. An unconditional clear would remove that save error.

Round four — dispositions (head fc5bfe30)

Design for the persisted binding is recorded on #1041 (matches the PostGIS postgis field pattern).

Fixed (9f14e1fc)

  • Geometry type / Z / M changes since load are now refused on the real gpkg.saveEdits path (my earlier reply on that thread overstated the round-three fix; corrected there).
  • Globe locator sketches no longer keep source bindings; saving from that map previously rewrote source polygons.
  • Conflict-REPLACE evictions of loaded rows are detected inside the transaction.
  • Dual-bound layers reserve keys from both baselines.
  • Also found while reproducing: reopening a project made every polygon row look changed (JSON float parsing lost the last bit), so saving rewrote untouched geometry. serde_json's float_roundtrip feature (same crate, no new dependency) fixes it; covered by the same regression.

Fixed (fc5bfe30) — review-body follow-up: after Undo removes and Redo restores the target layer, the stale "no longer available" refusal is cleared on a successful recount; other errors (e.g. save failures) are kept.

Deferred — review-body follow-up on the bounds scan (edit.rs:406): the scan does hold the write lock for its duration. The connection's 5 s busy_timeout only bounds this connection's wait, not other writers'. Exact shrinking bounds need the whole-table extent; a cheaper design needs measurement first. Follow-up candidate.

Skipped — edit.rs:325 style nits; refactor/split suggestions.

Verification: full cargo xtask ci (fmt, clippy -D warnings, workspace tests, layers), wasm build, both licence-notice checks; CLI reproductions of the locator overwrite, the command-path declaration change and the reopened-polygon phantom edits, all now refused or clean.

let revision = self.revision(&tx)?;

UX / data loss risk (confidence: medium). This message tells the user to "Discard Edits", but Discard drops every pending edit, including the new rows this save refused. A user who follows the message can lose all pending work without being told. Consider saying so explicitly, e.g. "...so nothing was saved. Export the layer to keep its pending edits, then Discard Edits to reload the table". The same applies to the SRS and shape messages at lines 207 and 449.

Inconsistent definition of "readable" (confidence: medium-low). native_extent returns the header envelope without decoding the WKB body. geometry() (load) and stored_extent(strict=true) (rebuild) both reject a row whose body fails to decode. So readable_bounds and the non-strict R-tree maintenance can count a row that the load skips, even though the docs say bounds fold only "readable native extents". Impact is mostly cosmetic (wider bounds), but the two paths should agree. Either decode the body here too, or narrow the doc wording.

Performance (confidence: low). absent_before (here) and evicted (line 345) run a key lookup over every loaded resident on every save, even when no trigger writes to the table. With the 100,000-row limit that is about 200 chunked IN queries per pass, twice per save. Consider computing them only when the observer count disagrees with direct_changes or when a REPLACE could have evicted a row, or measure first to confirm it matters.

Quality (confidence: medium). is_gpkg_target_error decides whether an error is stale by comparing its text to the translated messages from gpkg_target. The match only works while those strings stay identical, and a reworded message or a new translation silently breaks Redo recovery. A small enum or a stale: bool flag on the dialog state would be sturdier. Not a blocker for this PR.

I read the GeoPackage edit core, the engine commands, the plugin and assistant gating, the dialogs, ribbon, docs, and the wasm/native gating. I could not build or run tests here, so the findings below are from reading the code.

Bugs

  • Envelope-only "readable" extents (medium-low, 0.5). native_extent in crates/data/src/source/gpkg/edit.rs (line 740) trusts the header envelope without decoding the WKB body. Load and strict rebuild both reject such rows, so readable_bounds can widen the layer bounds to cover rows the load skips. Impact is mostly cosmetic.

No definite correctness bugs found. I checked the revision and fingerprint conflict paths, trigger observation, rollback on every failure path, key reservation for inserts, and the engine's post-save reconciliation (including trigger-restored deletes).

Security

  • None found. Identifiers go through quote(), and values are bound parameters. gpkg.saveEdits is in the NEVER list, so plugins can't run it and the assistant asks each time. gpkg.discardEdits is in READS_FILES, and gpkg.addLayer takes a path, so both require file permission. Non-test code has no unwrap, expect, panic!, or unsafe, and the new gpkg module is native-only.

Performance

  • Full key scans on every save (low, 0.3). absent_before (edit.rs line 224) and evicted (line 345) look up every resident key on each save, even when no trigger writes. Impact is probably small at the 100,000-row cap.
  • Whole-table scans on spatial edits (low, 0.4). readable_bounds and rebuild_spatial scan the entire table on any geometry change, and rebuild also runs whenever a trigger writes features.
  • Global float_roundtrip (low, 0.4). The serde_json feature in Cargo.toml line 32 slows float parsing for every JSON read in the workspace, not just project files. The comment explains the need, but the scope could be narrowed.

Quality

  • Stale-insert message hides data loss (medium, 0.6). The message at edit.rs line 194 says "Discard Edits loads it again". Discard also drops the pending inserts that were just refused, and the message doesn't say so. The SRS and shape messages (lines 207 and 449) have the same wording.
  • String matching for stale targets (medium, 0.6). is_gpkg_target_error in dialogs.rs (line 215) decides whether an error is stale by matching translated message text. Rewording or retranslating a message silently breaks Redo recovery. An enum or flag would be sturdier.
  • Unclear binding expression (low, 0.7). la.postgis.as_ref().and(la.gpkg.as_ref()) in engine/src/lib.rs line 733 works but reads poorly. Writing it as if la.postgis.is_some() { la.gpkg.as_ref() } else { None } would say what it means.

AGENTS.md

  • No violations found. User-visible text uses tl!, command ids are untranslated, and layering holds (ui-egui only goes through app.run). No new dependencies, and no new assets. The ROADMAP and user-guide updates match the code. The behaviour the docs describe (undo protection, attribute-only bounds, refusal on shape changes) matches the implementation.

19433-19433: Trivial · Maintainability & Code Quality · Quick win

Populate the PostGIS baseline in the dual-binding test.

The test is named for a dual-bound layer, and its doc comment says it reserves keys from both baselines. Its PostGIS versions map is empty. Removing the PostGIS term from the reserved-key maximum in fresh_source_ids would leave the test result unchanged, so the test would still pass. Give the PostGIS baseline a key just above the loaded GeoPackage keys, and assert that the new feature does not take it.

     let id = s.map().layer_by_name("R").unwrap().id;

+    let top = s.map().layer(id).unwrap().dataset.features.iter().map(|f| f.id).max().unwrap();
