Notebook: keep Jupyter notebooks intact and show their outputs - #1097
First part of the Jupyter tracking issue #1056: the "Keep Jupyter notebooks intact", "Python cells in the built-in notebook" and "Rich outputs" items.
Root cause
notebook.open (crates/engine/src/cmd/notebook.rs) read only outputs with a text field (streams), so execute_result, display_data and error outputs were dropped, and it threw away the notebook and cell metadata. notebook_file then wrote fresh metadata with language_info.name = "rustgis", no cell ids and stream-only outputs, so a Python notebook saved from RustGIS no longer opened as Python in Jupyter. Every code cell ran as RustGIS commands, so import geopandas failed as an unknown command.
Fix
Notebook and Cell gain an optional jupyter value holding the fields they came with: the notebook's metadata and nbformat_minor; each cell's cell_type, id, metadata, outputs, execution_count and attachments. Saving as .ipynb writes them back, so kernelspec, language_info, extension metadata, ids, raw cells and every output survive. Cells without an id get a unique one (required from nbformat 4.5). Editing a cell keeps its outputs, as Jupyter does; running a command cell here replaces them with its result.
Outputs read as text: streams, the text/plain of results and displays, and errors as their traceback with terminal colour codes removed. Cell::images() returns PNG outputs, which the Notebook pane now draws (decoded once and cached).
Notebook::language() reads the kernel's language. In a Python (or other language) notebook, Run All skips code cells and reports skipped; running one alone says to run it in Jupyter. The pane labels those cells "Python", hides their Run button, says why, and the add button reads "Add Python".
The pane drops Run All for such a notebook, since it would only skip every cell.
RustGIS command notebooks save and reopen as before (language_info.name stays rustgis).
Behaviour change: a Jupyter notebook that names no language (no kernelspec or language_info) now reads as a non-command notebook, labelled "Code", and its cells don't run. Before, every .ipynb ran as commands. RustGIS has always written language_info.name = "rustgis" into the .ipynb files it saves, so its own notebooks are unaffected; a hand-written command notebook without that field needs it added. Worth a line in the release notes.
Limits: notebooks of more than 1,000 cells, or with a cell over 200,000 characters, are refused on open rather than cut short (which a save would make permanent). The pane draws PNGs up to 4096 pixels a side (or the GPU's limit), within 256 MB of textures, and says when an image isn't shown.
Docs: docs/user-guide/layouts.md.
Test
jupyter_python_notebooks_survive_open_and_save in crates/engine/src/tests.rs opens a Python notebook with a kernelspec, cell ids, a stream, an execute_result with HTML, a display_data with a PNG, an error with an ANSI traceback and a raw cell. It checks the outputs read as text, the image is found, Python cells are skipped or refused, and that saving keeps the metadata and every cell's type, id, metadata, outputs and execution count, gives a new cell a fresh id, and that a command notebook still reopens as commands.
Verification
Opened a Python notebook (kernelspec python3, a result, a matplotlib PNG and a KeyError traceback) with notebook.open through rustgis-cli, added a cell and saved it as .ipynb: nbformat.validate passes, the kernelspec and the ids a b c d are kept, the new cell got cell-1, and the three outputs are unchanged.
Shot the pane with ui_shot in both themes (below).

Summary by CodeRabbit
New Features
Open and save Jupyter notebooks while retaining their language, metadata, cell IDs, cell types, outputs, and images.
View notebook images and displayed text from result, stream, and error outputs.
See a language-specific notice for notebooks whose code cells cannot run in RustGIS. Run All skips those cells and reports how many were skipped.
Bug Fixes
Editing a cell preserves its existing outputs, while running a RustGIS command clears its outputs and execution count.
Error tracebacks display without ANSI control sequences.
Documentation
Clarified notebook language support, execution behavior, and file-access restrictions. Notebooks with more than 1,000 cells cannot be opened.
Opening a Jupyter notebook dropped every output without a text field
(execute_result, display_data, images) and the kernel metadata, and
saving it wrote language "rustgis", so a Python notebook saved from
RustGIS no longer opened as Python in Jupyter. Its Python cells also
ran as commands and failed.
Notebooks and cells now keep the Jupyter fields they came with
(metadata, nbformat_minor, cell ids, cell metadata, outputs, execution
counts, raw cells) and save them back; cells without an id get a
unique one. Results, displays and errors (traceback without colour
codes) read as text, and PNG outputs show in the Notebook pane. Code
cells of a notebook in another language are labelled with it and
skipped by Run All; running one alone says to run it in Jupyter.

Jupyter notebooks retain metadata, cell fields, IDs, and outputs when opened and saved. RustGIS identifies foreign-language notebooks and skips their code during run-all. The notebook pane labels cells by language and displays PNG outputs.
Changes: Jupyter Notebook Support
Layer / File(s)
Summary
Retain and serialize Jupyter data crates/engine/src/cmd/notebook.rs, crates/engine/src/tests.rs
Notebook parsing and export retain notebook metadata, cell fields, recognized outputs, and supported cell IDs. Tests cover round trips, output handling, and cell limits.
Running a selected foreign-language code cell returns an error. Run-all skips those cells and reports the count. The guide describes language handling and the 1,000-cell limit.
Label notebooks and render images crates/ui-egui/src/docpanes.rs
The notebook pane displays the detected language, hides run controls for labeled notebooks, and renders cached PNG outputs. PNG decoding and texture caching have size limits.
opengeos/RustGIS#1056 — The changes cover notebook metadata and output preservation, foreign-language cell handling, and PNG output display described in the issue summary.
Possibly related PRs
opengeos/RustGIS#752 — Both changes document the restriction on file and script commands in notebooks opened from a file or existing project.

Merge Risk: Low · previous review f1964
Large-image notebooks can leave outputs hidden, and scripts that remove earlier cells can overwrite another cell's saved results. Merge risk is bounded, but these edge cases warrant owner awareness and follow-up.

A rabbit saves each kernel name, And keeps the cells and outputs same. When Python waits, no Run button shows, A PNG blooms as cached texture grows. The notebook hops through save and load, While RustGIS minds its cell-count road.
Comment @coderabbitai help to get the list of available commands.
Stream output after a result or display is glued onto it with no newline. jupyter_outputs (crates/engine/src/cmd/notebook.rs) continues on streams before the newline check, so execute_result "2" followed by stream "x" gives "2x". Confidence: high. Inline comment posted.
Security
A Jupyter PNG is decoded on the UI thread with no explicit size limit. A crafted header could declare huge dimensions. Confidence: moderate. I did not verify the image crate's default limits. Inline comment posted.
A Jupyter notebook with no kernelspec or language_info language is treated as a command notebook, so its code cells run as RustGIS commands. File and script commands stay blocked by the existing untrusted_line guard, so the impact is limited. Confidence: moderate. Not posted inline.
Performance
The Notebook pane clones every cell on every frame (crates/ui-egui/src/docpanes.rs:334). A cell now carries its full Jupyter JSON, including base64 images. Confidence: high. Inline comment posted.
cell.images() rebuilds each base64 PNG string every frame, and contains_key then hashes it (docpanes.rs:382, :404). Confidence: high. Inline comment posted.
Quality
The first-letter capitalisation of the language name is duplicated in notebook.rs and docpanes.rs. A Notebook helper would remove the duplicate. Confidence: high.
jupyter_text became pub only so the test can call it. pub(crate) is enough, which keeps it off the public API. Confidence: high.
Cell::images and Notebook::language are public but only used inside the crate or its UI. Consider pub(crate). Confidence: moderate.
AGENTS.md
No unwrap, expect, panic, unsafe or todo in non-test code. Test-only unwrap is fine.
Translatable text is wrapped in tl!, and dynamic strings use i18n::fmt, which translates its template. Compliant.
No new dependencies, so THIRD-PARTY-LICENSES and cargo deny are unaffected.
Not checked: cargo xtask ci, the wasm build, and the layering check. I can't run them here. The PR touches only crates/engine and crates/ui-egui, so wasm and layering are unlikely to be affected. Confirm the rustfmt line widths, since Cell::new in notebook.rs is long.
I also checked the i18n::fmt template handling and the ColorImage size assertion. Both are safe.

Stream glued onto a preceding result (crates/engine/src/cmd/notebook.rs:390, low-medium, high confidence). A stream after an execute_result or display_data with no trailing newline runs straight into it, so 2 followed by loading\n reads 2loading. The test doesn't cover this order.
Security
Untrusted PNG decoded without a size check (crates/ui-egui/src/docpanes.rs:413, low, medium confidence). A crafted PNG header can declare huge dimensions and make to_rgba8() allocate around 1 GB on the UI thread. I could not confirm from Cargo.lock whether image 0.25.10 applies a default allocation limit here.
Performance
Whole cell cloned every frame (crates/ui-egui/src/docpanes.rs:334, medium-high, high confidence). .cloned() now copies Cell.jupyter, including all Jupyter outputs and base64 images. Session::run also snapshots the whole project before each mutating command (crates/engine/src/lib.rs:1070), so the payload is copied on every edit as well.
Image cache thrashes past 64 images (crates/ui-egui/src/docpanes.rs:404, medium, high confidence). Once the cache fills, clear() forces every later image to be decoded and uploaded again on each frame. cell.images() (line 382) also rebuilds each base64 string per frame, and the full payload is hashed as the key.
Quality (grouped nits, not posted inline)
jupyter_text is now pub only so the test can reach it. pub(crate) is enough.
The capitalise-first-letter logic is duplicated in run_cells and in docpanes.rs:301. A small helper, or a display_language() on Notebook, would keep them in step.
Notebook::language() returns None when kernelspec.language is an empty string, even if language_info names Python. This is an edge case.
The out.contains('2') assertion in the new test is too weak to prove much.
The language name comes straight from the file into the hint label and the "Add {language}" button, with no length or control-character clamp.
AGENTS.md
The PR adds visible UI (inline images, a language notice, a hidden Run button, new labels), so AGENTS.md asks for screenshots in the PR. The description has none. Before/after screenshots would also show the image rendering that I could not check from the diff.
Checked and fine: no unwrap/expect/unsafe in the added non-test code; image (png only) and base64 are already ui-egui dependencies; new user-facing strings go through tl! or i18n::fmt; docs/user-guide/layouts.md is updated; the new Notebook/Cell fields are serde(default) and skipped when empty, so existing project and notebook files still load.
I did not run cargo xtask ci, the wasm build or the tests. All findings come from reading the diff and surrounding source.
Change size
Compared with main (merge base 9994d5f to PR head d8cfc31). Sizes are file sizes, not line counts.
- A stream after a result or display starts its own line instead of
being glued on; consecutive streams still join (test added).
- Notebook::language skips a blank kernelspec.language and falls back
to kernelspec.name (python3 reads as python).
- The Notebook pane no longer clones whole cells each frame, only the
fields it shows; Cell::images borrows the base64 text.
- Image textures are keyed by a hash of the payload computed once per
project revision, kept for the images still shown and bounded by a
256 MB budget, instead of clearing at 64 entries.
- PNGs decode through ImageReader with limits (4096 pixels a side);
a test feeds a header claiming 100000 x 100000.
- The guide says PNG images.
The PR is well built. Hostile-input handling is careful (bounded PNG decode, ANSI stripping, cell-id validation), the new test covers the round trip, and I found no unwrap/expect/unsafe in non-test code. I did not compile or run the tests here. The findings below are the four I posted inline.
Bugs
Images refused for the 256 MB budget are cached as None under a key that stays live, so they are never retried, even after budget frees up. A revision change also makes retain drop textures of later cells, which then get decoded again. (crates/ui-egui/src/docpanes.rs:442, confidence ~75%)
A Jupyter notebook with more than MAX_CELLS (1000) cells silently loses the extra cells on open and on save. This is pre-existing, but it runs against this PR's "keep notebooks intact" goal. (crates/engine/src/cmd/notebook.rs:439, high confidence)
Foreign notebooks with no kernel or language_info metadata still count as command notebooks, so their code cells run as RustGIS commands. This is pre-existing, and the untrusted-file restrictions limit the risk. (confidence ~40%, not posted)
Security
None found. Base64 input is bounded, the PNG decoder has dimension and allocation limits, and the untrusted-file command checks are unchanged.
Performance
cell_images calls cell.images() every frame, which re-joins any list-form PNG payload each time. image_keys is cleared on every session.revision change and then rehashes all PNG payloads. Both matter only for large notebooks. (low confidence, not posted)
Quality
The language capitalisation logic is duplicated in run_cells and the pane. Move it into one helper. (crates/ui-egui/src/docpanes.rs:306, nit)
Crash risk
Notebook PNGs can be up to 4096 px, but the GPU's max_texture_side may be smaller (WebGL2 guarantees 2048). layoutview.rs already clamps to ctx.input(|i| i.max_texture_side), and this path doesn't. (crates/ui-egui/src/docpanes.rs:459, confidence ~55%)
AGENTS.md
Compliant on unwrap/expect/unsafe, wasm (no std::time, no new dependencies), layering, tl!/i18n::fmt use, and docs. The hostile_params_never_panic suite was not changed, and I could not run it here.
Change size
Compared with the base branch (merge base 9994d5f to PR head af729b5): the whole PR against main.
notebook_images_decode_within_limits calls only decode_png. No test in the inspected set calls cell_images or checks that a notebook PNG output becomes a texture. A regression that drops PNG outputs before cell_images, breaks its cache lookup, or stops the ctx.load_texture handoff would leave the tests passing. The engine test jupyter_python_notebooks_survive_open_and_save checks only Cell::images() detection.
Add a test that builds a notebook cell with a retained PNG output, calls cell_images with an egui::Context from egui::Context::default(), and asserts that one texture is returned. The engine test already builds such a cell through the notebook.open JSON path. Whether ui-egui can use that path directly is not yet confirmed.

Add a test for a stream without a trailing newline followed by a result.
The new block at crates/engine/src/tests.rs:7286-7299 covers a result followed by two streams and asserts "2\nab". No test covers a stream whose text lacks a trailing newline, followed by an execute_result. This is a different previous/current kind pair, so the case is not a duplicate of the existing assertion.
The check at crates/engine/src/tests.rs:7281 does not cover this pair. Its fixture stream is "loading\n", which already ends in a newline, so no separator is added. The check also accepts "loading2".
If the separator were dropped for this pair, the output would be "loading2". The current tests would still pass.
Add a case with a stream "loading" (no newline) followed by an execute_result"2". Assert that the joined output contains loading\n2.
The current implementation inserts the separator correctly. This is a test coverage gap, not a runtime defect.

Jupyter notebooks with no kernelspec and no language_info are still treated as RustGIS command notebooks, so their Python cells run as commands. Medium-high confidence. Inline comment on crates/engine/src/cmd/notebook.rs:82.
Security
Nothing found. No new network, file or shell access. Images are decoded with image::Limits, and the PNG and ANSI parsing has no panic paths.
Performance
Undo snapshots now hold unbounded Jupyter outputs, including base64 PNGs, and each snapshot deep-clones them (UNDO_LIMIT = 40). Medium confidence. Inline comment on crates/engine/src/cmd/notebook.rs:30.
The PNG is decoded on the UI thread before the budget check. Refused images are re-decoded after each revision change, so a full budget means repeated decodes in the frame. Medium confidence. Inline comment on crates/ui-egui/src/docpanes.rs:432.
Quality
Nothing blocking. The strip_ansi escape handling, the jupyter_outputs stream joining and the cell-id generation all check out against the test cases.

Nit: metadata["title"] = … indexes a Value, which panics on a non-object. It is safe today because metadata is always an object, but AGENTS.md asks for get() and as_object_mut over indexing. Inline suggestion on crates/engine/src/cmd/notebook.rs:488.
Otherwise compliant. tl! and i18n::fmt are used for interface text, there is no new dependency or asset, the docs are updated, and the non-test code has no unwrap, expect or panic.
I checked the PR's own test jupyter_python_notebooks_survive_open_and_save against the code by reading it. I did not run it.

Use a valid 3000x1 PNG for the 2048 texture-limit assertion.
The png(3000, 1) helper rewrites only the IHDR size of a 1x1 PNG. The IDAT data still holds one pixel. Decoding fails on short image data, so is_none() passes even without the max_side limit. Encode a real 3000x1 image so the assertion depends on the limit.

Update the 2048 texture-limit assertion in the `decode_png` test to encode a
valid 3000×1 PNG with image data matching its dimensions, then assert that
decoding it is rejected. Keep the existing `png` helper for other tests; this
assertion must exercise the size limit rather than fail on malformed image data.
Add a boundary test that opens exactly 1,000 cells.
The new test at crates/engine/src/tests.rs:7302-7305 checks only that a 1,001-cell notebook is refused. The limit check at crates/engine/src/cmd/notebook.rs:445-447 uses >, so a notebook with exactly 1,000 cells passes. If that check changed to >=, the 1,001-cell test would still pass, because the rejection message still contains "1001 cells". A 1,000-cell case would detect that change.
This covers working behavior, so it is an optional test improvement, not a defect fix.

Performance (medium-low confidence): the Jupyter fields are kept whole, with no size cap, and project saves and autosave write them out. A notebook with large image outputs makes every save rewrite megabytes, even though the pane shows only what fits in the image budget. The text output is capped at MAX_OUTPUT, but the raw outputs are not. Consider a cap on the kept size with a fallback to the rendered text, or at least a note in the docs that large outputs grow project files.
The reason will be displayed to describe this comment to others. Learn more.
Intentional trade-off, left open for the maintainer: keeping a Jupyter notebook intact means keeping its outputs, so a project holding one grows by the notebook's size, as it would by any embedded data. Capping would bring back the data loss on save that this PR fixes. Undo snapshots no longer copy it (Arc since f1964f8).
Jupyter notebooks that name no language no longer run their code cells as commands. Before this PR every .ipynb ran as commands, so hand-written or third-party command notebooks without language_info silently stop running. The existing test fixtures were edited to add language_info to hide this. Confidence: medium (a judgment call on compatibility). Inline comment on notebook.rs:85.
Images marked Waiting are retried only on a later frame that happens to repaint. Eviction runs at the end of the frame with no repaint request, so the "Some images aren't shown" note can persist until the pointer moves. Confidence: low-medium. Inline comment on docpanes.rs:413, with a repaint only when eviction freed something.
Security
No significant issues found. The trust gating is stricter than before: Python and language-less Jupyter cells are never run as commands. PNG decoding uses image::Limits, and dimensions are checked from the header before decoding. The test covers the decode guards.
Performance
A new image's base64 is decoded twice, once in png_dimensions and again in decode_png. Confidence: low. Inline comment on docpanes.rs:520.
Raw Jupyter outputs, images included, are kept without a size cap and are written into project saves and autosave. Confidence: medium-low. Inline comment on notebook.rs:524.
Cell::images() runs every frame for every cell, and the Cow::Owned path re-joins list-form image data each time. Confidence: low.
Quality
The kernel language from the file is unclamped and rendered every frame in the hint, cell label and Add button. Confidence: low-medium. Inline comment on docpanes.rs:314.
Nits, grouped:
jupyter_text is pub but only needs pub(crate).
The new 200,000-character per-cell limit is not in docs/user-guide/layouts.md, and the wrapping of the edited paragraph there is uneven (one line is much longer than the rest).
strip_ansi removes only CSI sequences; that covers Python tracebacks, so it is fine as is.
AGENTS.md
Checked and compliant: no unwrap/expect/unsafe in non-test code (the crates' clippy.toml allows them in tests); Session revision and std::time usage are consistent with the wasm rules; no new dependencies, so no notices or licence changes are needed; screenshots are linked by URL and not committed; the new UI strings use tl! and i18n::fmt; the regression tests cover the new paths.
Not verified: I could not build, run clippy, run rustfmt or run the tests in this environment, so compilation and CI status are unconfirmed.
Change size
Compared: the whole PR against main (merge base 9994d5f to PR head 557c9e2).
- The language label from a notebook file is capped at 32 characters
(test added).
- The pane asks for a repaint when eviction frees room, so waiting
images draw without waiting for other input.
- A new image's base64 is decoded once, for both the header check and
the decode.
I reviewed the full diff against the AGENTS.md rules (no unwrap/panic in non-test code, wasm-safe, translatable UI text, layering) and read the surrounding code. I did not run cargo xtask ci or the tests, since I have no shell here. The code is well-structured and the hostile-input handling is careful: the new Jupyter parser uses get(), the PNG path checks header dimensions before decoding, and the notebook-trust check still runs before the new language check.
Bugs
Behavior change for hand-written .ipynb command notebooks (medium). A notebook with no kernelspec or language_info (or a non-RustGIS kernel) used to run its cells as commands. Now those cells don't run. This is documented in layouts.md, but the PR body says only that RustGIS-saved notebooks "reopen as before." It should call out this break. (notebook.rs:85)
Security
Image cache key collisions (low). The cache key is a 64-bit DefaultHasher digest with fixed keys, so a crafted notebook can collide with another notebook's image. The effect is cosmetic: the wrong picture is shown, or a valid one is marked unreadable. No crash, since decoded sizes are checked. (docpanes.rs:458)
Performance
Closed notebooks' textures stay resident (medium). Pruning runs only when some image is Waiting, so textures from a closed notebook can hold up to the 256 MB budget indefinitely. Prune on revision or notebook change instead. (docpanes.rs:408)
Quality
jupyter_text is pub only for the tests (nit, high).pub(crate) is enough. (notebook.rs:368)
Test gaps (medium). Nothing checks that running a command cell in a Jupyter notebook drops its old outputs and resets execution_count. The new Jupyter parser also has no hostile-JSON test, which AGENTS.md's junk-input rule calls for. (tests.rs:7252)
AGENTS.md
Docs (nit, high). The 125-character line in layouts.md should be rewrapped. The new 200,000-character cell limit, which now refuses a file, is also undocumented. (layouts.md:291)
No other rule violations found. The hint and "Add {language}" strings go through i18n::fmt, which translates its template. The image PNG feature and base64 are already dependencies of ui-egui. No other crate builds Notebook or Cell literals.

- Unused notebook textures are dropped after every change to the
project, not only when an image waits for room.
- Image cache keys use a per-run random hasher, so a notebook can't
craft colliding images.
- jupyter_text is pub(crate).
- Tests: junk Jupyter JSON never panics through open, label, images
and save; a command cell from Jupyter that runs replaces its
outputs and execution count.
- The guide is rewrapped, says RustGIS marks its .ipynb files as
rustgis, and states the 200,000-character cell limit.
I read the full diff against the repository guidelines and the surrounding code. I did not build or run the tests, since this environment has no shell. The notebook logic (parse, save, language detection, trust guard) reads as correct. The findings below are the ones I could support from the code.
Bugs
Image textures outlive their notebook (docpanes.rs:315, medium confidence). Deleting the last notebook makes the early return skip the pruning at the end of notebook(). Up to the 256 MB budget stays on the GPU until a notebook is added again. Pruning also never runs while the pane is closed.
Output of a cell that removes an earlier cell is dropped (notebook.rs:333, medium confidence). The cell that ran moves to k - 1, and the lookup only checks k. The guard avoids writing into the wrong cell, but the result is lost silently. The test checks only the cell that moved up.
nbformat 3 notebooks open with zero cells (notebook.rs:440, medium confidence, predates this PR). Cells sit under worksheets, so saving writes an empty nbformat 4 file. Refusing nbformat below 4 would match the PR's refuse-don't-truncate rule. The inline suggestion has the fix.
Security
No findings. The language check runs before the existing trust guard. Notebooks that name no language now stay inert. PNG decoding is limited by header size, pixel count and allocation. Base64 input is handled as untrusted. No new dependencies were added.
Performance
Low confidence, nit. used(docs) is recomputed for every waiting image on every frame, which is O(images²) per frame when many images wait. Compute it once per frame.
Low confidence, nit. When an image is stored as a JSON array rather than a string, cell.images() rebuilds the full base64 string every frame. Only the cache key is needed after the first frame.
Quality
Low confidence, nit. strip_ansi (notebook.rs:377) drops only the ESC byte for non-CSI escapes such as ESC ( B. The rest of the sequence stays in the text. Consume the one following byte as well.
The Cell literal built per frame in docpanes.rs clones source and output each frame. It is still cheaper than the old full clone, so this is fine as written.
AGENTS.md
Compliant as far as I can check. Non-test code has no unwrap, expect or unsafe. Interface strings go through tl! or i18n::fmt. image is available on wasm through the workspace png feature. docs/user-guide/layouts.md is updated, and the PR includes screenshots.
Nothing to update for release notes: the repo has no CHANGELOG file. The PR body raises the behaviour change for hand-written command notebooks, and the layouts doc covers it.
Change size
Compared with main (merge base 9994d5f to PR head 6555d89).
- A cell whose command removes or adds cells gets its own result: the
result goes to the cell with its source nearest to where it ran
(test checks the running cell too).
- nbformat 3 notebooks, whose cells are in worksheets, are refused
instead of opening empty and saving without their cells (test).
- The pane drops notebook textures when no notebook is left.
Checked: the full diff, the AGENTS.md guidelines, and the surrounding source (notebook parsing and saving, run_cells, the pane's image cache, and the image/base64 dependencies, which ui-egui already has). Nothing is wrong at the level of compile or crash safety. Every unwrap is in test code, the new PNG decoding is bounded by header and allocation limits, and run_cells is the only path that executes cell source, so the language check covers all of it.
Bugs
Output can be silently dropped (crates/engine/src/cmd/notebook.rs:336, medium-low). A cell whose command edits its own source matches no cell, so its output and error flag are discarded while ran still counts it. Before this change the output went to index k.
Cells that aren't JSON objects vanish on save (crates/engine/src/cmd/notebook.rs:469, low-medium). continue drops them on open, which contradicts the "kept on save" claim.
Performance
Every command rehashes the notebook's images (crates/ui-egui/src/docpanes.rs:455, medium). image_keys is cleared on each session.revision change, and every command bumps it. Keying the cache by the payload's Arc pointer would avoid this.
Uncapped kept payload (Cell.jupyter / Notebook.jupyter, low). The kept outputs, images included, have no size cap, unlike the 20,000-character output text. A notebook within the 1,000-cell limit can still hold a very large base64 payload that is kept in memory, in undo snapshots (shared via Arc), and written into project files.
Quality
strip_ansi only removes CSI sequences. That covers Python tracebacks, but OSC sequences such as hyperlinks would pass through (nit).
The clamp path truncates long sources silently for .rgisnb files. The docs' "refused rather than cut short" line describes the .ipynb path only (nit).
AGENTS.md
No violations found. The new strings use tl!/i18n::fmt, there is no new dependency, and the wasm and layering rules hold. The behaviour change for notebooks that name no language is documented in the PR body and in layouts.md.
Change size
Compared: the whole PR against main (merge base 9994d5f to PR head 10aa12e).
I read the full diff, the base-branch AGENTS.md, and the surrounding code. I could not build or run tests here (no shell), so everything below is from reading. Three inline comments are posted; the rest are grouped below.
Bugs
crates/engine/src/cmd/notebook.rs:336: when no cell still has the running command's source, the result is dropped while the cell still counts as run. The old code wrote to index k. A suggested fix is attached. Confidence ~55%.
Security
None found. Jupyter input is treated as hostile throughout. PNG decoding is restricted to the PNG format, with size and allocation limits. Base64 and header parsing use get(). Trust gating for file-origin notebooks is unchanged. The new "no language means not a command notebook" rule is stricter than before.
Performance
crates/ui-egui/src/docpanes.rs: each new PNG is decoded and uploaded as a texture on the UI thread the first time it is shown, up to 4096 px a side. Notebooks with many large images will stall on first view. The image-key cache is also cleared on every revision change, so all shown payloads are re-hashed after each project change. Confidence ~50%. Both are bounded, and I'd treat them as follow-ups rather than blockers.
Quality
crates/engine/src/cmd/notebook.rs:490: RustGIS-format files still have long cell sources truncated silently by clamp(), while Jupyter files are refused. The docs state the refusal rule without qualifying the format. A suggested check is attached. Confidence ~60%.
crates/ui-egui/src/docpanes.rs:635: the 3000×1 negative case reuses 1×1 pixel data, so it passes for a corrupt-stream reason and doesn't exercise the width limit. Confidence ~40%.
Nits (low confidence): the comment that keyed hashes can't be made to collide on purpose depends on RandomState keys, which may be fixed on wasm32-unknown-unknown. The 64-bit key is also used as the sole cache key, so a collision would show the wrong image. Also, the Waiting images only retry when the pane next redraws.
AGENTS.md
No violations found. Non-test code avoids unwrap/expect/panic. User-visible strings use tl! or i18n::fmt. Layering is respected. No new dependencies, so no notices refresh is needed. image and base64 are already in rustgis-ui-egui. The changed lines fit the 140-column rustfmt limit. The Cargo.toml change adds serde's rc feature, which Option<Arc<Value>> needs.
Behaviour change to flag in the release notes, as the PR body already does: a hand-written command notebook without language_info now won't run. The one .ipynb shipped in the repo (apps/rustgis-python/examples/getting-started.ipynb) is a Python notebook, so it is unaffected.
Change size
Compared: the whole PR against main (merge base 9994d5f to PR head 4c0ad56).
- A RustGIS-format notebook with a cell over 200,000 characters is
refused too, as the guide says, instead of cut short (test).
- The image side-limit test uses a real 3000 x 1 PNG, which decodes
under the 4096 limit, so the 2048 limit is what refuses it.
The reason will be displayed to describe this comment to others. Learn more.
Bug (medium confidence): the output can go to the wrong cell, or nowhere. The lookup needs a cell whose source still equals script. If the command edits its own cell (notebook.editCell on index k), the source no longer matches, so its result is silently dropped. The old code wrote to index k regardless. If two cells share identical source and the command inserts a duplicate at k, the nearest match can be the new cell instead of the one that ran.
Falling back to k when nothing matches keeps the old behaviour for the self-edit case:
Suggested change
let at = nb.cells.iter().enumerate().filter(|(_, c)| c.source == script).min_by_key(|(n, _)| n.abs_diff(k))?.0;
let at = nb.cells.iter().enumerate().filter(|(_, c)| c.source == script).min_by_key(|(n, _)| n.abs_diff(k)).map_or(k, |(n, _)| n);
No test covers either case. Worth adding one for "a cell that edits itself still shows its result".
The reason will be displayed to describe this comment to others. Learn more.
Third round on this line, so I'm leaving it open for the maintainer rather than going back and forth. The trade-off: falling back to index k (the old behaviour) gives a cell that rewrites its own source its result, but when a cell's command removes the cell itself, the fallback writes over whichever cell moved into index k, dropping that cell's Jupyter outputs on the next save. The current code drops the result in both self-modifying cases instead. Identical sources plus an inserted duplicate is the remaining ambiguity either way; a stable cell id would settle all of it and could come with the notebook pane UX work in #1056.
The reason will be displayed to describe this comment to others. Learn more.
Possible texture retention (low confidence):image_keys is only cleared here, and cell_images only runs for cells. If the Notebook pane shows a notebook with zero cells, this never runs, so image_keys still holds keys from the previous revision. The prune at the end of notebook() then keeps those textures alive while the empty notebook is shown.
Clearing on the revision check at the top of notebook() (before the cell loop) would cover this case too.
The reason will be displayed to describe this comment to others. Learn more.
Low value, so I'm leaving it for now: an empty notebook holds at most the previous notebook's textures within the 256 MB budget, and they go at the next change or when a notebook with images is shown. Easy to move the revision check above the cell loop if wanted.
The reason will be displayed to describe this comment to others. Learn more.
Performance (low confidence): the first frame that shows an image base64-decodes it and runs a full PNG decode on the UI thread. For a 4096×4096 image that is up to 64 MB of RGBA produced inside one frame, and a notebook with several such images can stall the UI for a noticeable time. Results are cached afterwards, so this is a one-off cost per image. Worth a note in the PR, or a background decode if it shows up in practice.
The reason will be displayed to describe this comment to others. Learn more.
Agreed it's a one-off cost per image (cached afterwards), and typical notebook plots are far smaller than 4096 x 4096. Background decoding can come with the notebook pane work in #1056 if it shows up in practice.
run_cells (crates/engine/src/cmd/notebook.rs:336): a command that edits its own cell changes the source, so the lookup by source finds nothing and the result is dropped. The old code wrote to index k. If a command inserts a duplicate of the running cell's source, the nearest match can be the wrong cell. No test covers either case. Suggested fallback to k is inline. Confidence: medium.
image_keys is not cleared when the notebook has zero cells (crates/ui-egui/src/docpanes.rs:456). Textures from the previous revision can stay alive while an empty notebook is shown. Confidence: low.
Security
No findings. Python cells are only skipped in run_cells, which is the only place cell sources are executed. Images are size-checked from the PNG header before decoding. Output is shown as plain text with ANSI stripped, and no HTML is rendered.
Performance
The first frame that shows an image decodes it on the UI thread, up to 64 MB of RGBA for a 4096² image (docpanes.rs:497). Results are cached after that. Confidence: low.
parse computes jupyter_text(source) twice per cell and clones each cell's full fields, including outputs, to build rest (notebook.rs around 464–472). Consuming the owned value would avoid both. Confidence: low.
Quality
The ANSI-free traceback path is applied to the traceback array, but the ename: evalue fallback does not strip ANSI from evalue (notebook.rs:420). This is a nit, since Jupyter evalue is normally plain text.
cell_images is long and mixes decode, budget and texture work. Splitting out the budget logic would make it easier to follow. Nit.
AGENTS.md
Checked: no unwrap/unsafe in non-test code, get() used on hostile input, tl! and i18n::fmt used for UI strings, no new dependencies (image already has png), serderc is the only dependency-feature change, docs/user-guide/layouts.md updated. Nothing to flag.
Behaviour change, documented in the PR: a Jupyter notebook that names no language no longer runs its cells. Hand-written command notebooks without language_info need that field added.

First part of the Jupyter tracking issue #1056: the "Keep Jupyter notebooks intact", "Python cells in the built-in notebook" and "Rich outputs" items.
Root cause
notebook.open(crates/engine/src/cmd/notebook.rs) read only outputs with atextfield (streams), soexecute_result,display_dataanderroroutputs were dropped, and it threw away the notebook and cell metadata.notebook_filethen wrote fresh metadata withlanguage_info.name = "rustgis", no cell ids and stream-only outputs, so a Python notebook saved from RustGIS no longer opened as Python in Jupyter. Every code cell ran as RustGIS commands, soimport geopandasfailed as an unknown command.Fix
NotebookandCellgain an optionaljupytervalue holding the fields they came with: the notebook'smetadataandnbformat_minor; each cell'scell_type,id,metadata,outputs,execution_countand attachments. Saving as.ipynbwrites them back, so kernelspec, language_info, extension metadata, ids, raw cells and every output survive. Cells without an id get a unique one (required from nbformat 4.5). Editing a cell keeps its outputs, as Jupyter does; running a command cell here replaces them with its result.text/plainof results and displays, and errors as their traceback with terminal colour codes removed.Cell::images()returns PNG outputs, which the Notebook pane now draws (decoded once and cached).Notebook::language()reads the kernel's language. In a Python (or other language) notebook, Run All skips code cells and reportsskipped; running one alone says to run it in Jupyter. The pane labels those cells "Python", hides their Run button, says why, and the add button reads "Add Python".language_info.namestaysrustgis).kernelspecorlanguage_info) now reads as a non-command notebook, labelled "Code", and its cells don't run. Before, every.ipynbran as commands. RustGIS has always writtenlanguage_info.name = "rustgis"into the.ipynbfiles it saves, so its own notebooks are unaffected; a hand-written command notebook without that field needs it added. Worth a line in the release notes.docs/user-guide/layouts.md.Test
