fix(analysis): use normalized polygon coordinates for zonal statistics - #899
Zonal Statistics applied a projected polygon layer's source CRS to geometry that the file reader had already normalized to longitude/latitude. The second transformation moved the zones outside the raster, producing zero counts and empty statistics.
Use the normalized geometry directly while retaining the existing polygon validation and raster-side projection. Source CRS metadata and output geometry remain unchanged. No dependencies or data-model changes.
Correct the existing tests that put projected coordinates directly into Dataset, contrary to its geometry contract. Add an end-to-end regression that exports and reloads GeoPackage and Shapefile zones in EPSG:4326, 25832, 32632, 3003 and 3857, then checks statistics against projected and geographic rasters, geometry/CRS preservation, and one-step undo/redo.
Testing
Regression reproduced before the fix: EPSG:25832 GeoPackage over the UTM raster returned count 0 instead of 4.
cargo test --workspace zonal: passed (8 tests), including 20 file/CRS/raster combinations in the new regression.
Zonal statistics, kriging interpolation, and polygon clipping now use coordinates directly rather than transforming or rejecting them based on CRS metadata. Coordinates must already be normalized to WGS 84 longitude and latitude.
Zonal-statistics results retain the source geometry and CRS metadata.
Documentation
Clarified that geometry coordinates, including those supplied by tools and plugins, must be WGS 84 longitude and latitude; projected coordinates must be normalized before use.
Tests
Added coverage for zonal statistics and raster clipping across multiple CRS formats and export types.

Walkthrough
Analysis and clipping tools now use geometry coordinates directly instead of interpreting CRS metadata as a request to transform them. Documentation states the WGS 84 longitude/latitude coordinate requirement. Tests cover projected CRS metadata, exported polygon zones, zonal statistics, clipping, and output history.

Summary
Use normalized coordinates in analysis tools crates/analysis/src/tools.rs, crates/data/src/lib.rs
kriging_interpolation no longer rejects non-LonLat CRS metadata. zonal_stats no longer transforms polygon coordinates based on CRS metadata. Tests use longitude/latitude coordinates with projected or unsupported CRS metadata. Documentation states that geometry coordinates must be WGS 84 longitude/latitude.
Use normalized coordinates for polygon clipping crates/engine/src/cmd/imagery.rs
Polygon clipping no longer creates a transformer from polygon-layer CRS metadata and treats polygon coordinates as WGS 84 longitude/latitude.
Test exported zones and results crates/engine/src/tests.rs
Integration tests export and reload polygon zones in five CRSs and two formats. They check zonal statistics, clipping, geometry and CRS preservation, and undo and redo.
opengeos/RustGIS#887: The changes remove CRS-based transformation from zonal_stats and test projected polygon zones that previously returned zero cells.

Explanation
Issue #887 requires CRS-independent zonal statistics for projected polygon layers. zonal_stats now uses the normalized geometry without applying the polygon source CRS a second time. The output retains the input geometry and CRS. The regression covers GeoPackage and Shapefile inputs in EPSG:4326, 25832, 32632, 3003, and 3857 against geographic and UTM rasters. It checks count, mean, sum, geometry, CRS, and undo/redo behavior.

Explanation
The PR changes kriging_interpolation to accept input layers whose CRS metadata is not LonLat. It also changes the kriging test from expecting an error to comparing raster output. Issue #887 covers zonal statistics and does not require a kriging behavior change. The clipping changes support the normalized geometry contract used by the regression, but the kriging behavior is separate functional scope.

A rabbit checks the polygon line, And finds its points in latitude. The CRS stays as metadata, While stats and clipping use the coordinates. The tests hop through each exported zone, Then nibble clover, satisfied.
Comment @coderabbitai help to get the list of available commands.
The change is small and the direction looks right: zonalStats stops reprojecting polygon geometry that is already lon/lat, which fixes a double reprojection. I couldn't run the tests, so I haven't confirmed they pass.
Bugs
Inconsistent Dataset.crs invariant (medium confidence, crates/analysis/src/tools.rs, inline comment posted). The fix treats crs as a source-system label and the geometry as always lon/lat. Other analysis tools around line 2543 and the tests near 2838–2840 still appear to use crs to describe the coordinates. A dataset built in-session with projected coordinates and crs set would now give wrong zonal stats, where it used to be reprojected. Please confirm the invariant and align or document it.
Security

Performance
Nothing found. The change removes a transformer construction per run.
Quality
transform_feature_polygons_to_lonlat is now always called with None. The call, or its Option parameter, could be simplified (low confidence).
The new engine test does not clean up its temp dir if an assertion fails (nit). It also runs 5 EPSG codes × 2 formats × 2 rasters, so it is fairly heavy.
The removed "unsupported polygon CRS returns error" behaviour is now covered only by a test asserting success. That follows from the new invariant but is worth a mention in the PR description.
AGENTS.md
No violations seen. There is no new unwrap in non-test code, and the regression test for the fix is included.

Compared: the whole PR against main (merge base e926fdf to PR head b809bb5).
- Document the normalized coordinate contract for tools and plugins.
- Let kriging use normalized geometry regardless of source CRS metadata,
and verify identical prediction and variance rasters.
The PR removes the second reprojection in zonalStats and the CRS guard in kriging. This matches the new Dataset rule that geometry is always lon/lat, and the new end-to-end test covers 5 EPSG codes in both gpkg and shp. I found one problem outside the diff and one test-quality nit.
Bugs
crates/engine/src/cmd/imagery.rs:575-586 (not in this PR's diff, so no inline comment) — about 75% confidence.
The raster clip by polygon still builds poly_tr from l.dataset.crs and passes it to transform_feature_polygons_to_lonlat.
That reprojects already-lon/lat geometry a second time. This is the same bug the PR fixes in zonal_stats.
For projected layers, clipping would give wrong results, or an error for CRS codes the transformer doesn't support.
It should get the same fix: pass None, or drop poly_tr. A regression test would help.
Doc-only invariant. The "always lon/lat" rule is stated only in a doc comment, so a plugin or tool that produces projected coordinates gets no error. Kriging used to reject those with a clear message and now silently computes on wrong coordinates. Confidence: low to medium. Consider a debug_assert or a validation at the plugin boundary.
Security
Nothing found.
Performance
Nothing found. Removing the per-run transformer construction is slightly cheaper.
Quality
Test fixtures are not real projected data (crates/analysis/src/tools.rs tests, cases 10–14, and the engine gp_zonal_stats test).
The "WebMercator" and "Epsg(60000)" datasets now hold plain lon/lat coordinates with only a CRS label. They assert that the label has no effect.
The names and comments still say "reprojection" and "bad_crs", which could mislead. Consider renaming them.
crates/engine/src/tests.rs:154-211.
The new test uses many unwrap() calls, which is fine in test code.
It loops 5 EPSG codes × 2 formats × 2 rasters with undo and redo, so it may be slow. Confidence: low.
It also leaves temp-dir cleanup to the last line, so a failed assertion leaves files behind.
transform_feature_polygons_to_lonlat now only ever receives None (apart from the imagery caller). If imagery is fixed as above, the transformer parameter and the function itself may be dead code worth simplifying.
AGENTS.md
No violations seen. The change adds no unwrap or panic in non-test code and no new strings, dependencies or assets. The code comment documents the lon/lat invariant.
I couldn't run cargo xtask ci.

- Avoid applying source CRS twice when clipping rasters by polygon.
- Cover clipping with the exported GeoPackage and Shapefile zones across
five coordinate systems and both raster grids.
- Normalize the older projected clipping fixture before insertion.
Addressed the follow-up raster-clipping finding in 0ebb99b. Clipping now validates the already-normalized polygon coordinates without transforming by source metadata. The file-based regression now checks clipping and zonal statistics across five CRS exports, GeoPackage and Shapefile, and geographic and UTM rasters. The older clipping fixture now normalizes its UTM coordinates before insertion.
The Dataset coordinate contract predates this PR and is documented on Dataset::crs. A CRS label cannot establish whether arbitrary coordinates obey that contract, so the former kriging metadata check did not validate coordinates. Adding assertions that can panic on external input would conflict with the project robustness rules. Polygon validation remains active through the existing helper; broader helper refactoring and test temp-directory cleanup are outside this fix.
I read the diff and the surrounding code in rasterops.rs and tools.rs. I didn't build or run anything, so the test results below are the PR's own claims. The fix looks correct: zonal stats and raster clipping no longer reproject polygon geometry that the file readers already converted to lon/lat. I posted two inline comments.
Bugs
None found. The double-reprojection removal in zonal_stats and in imagery.rsprocess is consistent with the new Dataset doc contract. The new end-to-end test covers GeoPackage and Shapefile across five EPSG codes, with undo/redo.
Quality
Dead tr parameter (medium confidence): both callers now pass None to transform_feature_polygons_to_lonlat, so the transformer parameter and its branch are dead in production code. The "transform" name is now misleading. A later caller that passes a transformer would bring the double-reprojection bug back. Consider removing the parameter or renaming the function. Posted inline.
Convention not enforced (medium): the fix depends on every Dataset producer (readers, tools, plugins) normalizing to lon/lat. Only a doc comment states this. Tests such as bad_crs (EPSG:60000) now only show that the CRS is ignored.
Security
None found.
Performance
None found. Removing the per-feature transformer setup is neutral or slightly better.
AGENTS.md
Never crash (high confidence it holds): the changed non-test code adds no unwrap/expect/panic!. The new tests use unwrap, which is allowed in tests.
Wasm and layering (high): no new dependencies and no layering changes.
Scope
Kriging guard removed (low-medium): removing the "expects degrees" CRS guard goes beyond the zonal-stats fix in the title. It matches the new contract. But a projected-CRS layer now runs without any message, and range is then interpreted in degrees. I'd confirm the kriging docs say so. Posted inline.

The PR removes the double reprojection of polygon and point datasets whose crs metadata is projected. The new premise is that dataset geometry is always lon/lat after load, with crs recording only the source system. I read the diff and spot-checked the loaders. I did not build or run the tests.
Bugs
Medium confidence: The lon/lat invariant is only documented, not enforced. The documentation is a comment on Dataset. zonalStats and raster.process clip no longer transform projected datasets, and kriging no longer rejects them. A provider or plugin that stores projected coordinates alongside a projected crs would now give empty or wrong results with no error. Before this PR those cases were either reprojected or rejected.
I posted an inline comment on crates/engine/src/cmd/imagery.rs.
The new round-trip test covers only gpkg and shp exports.
I suggest a cheap range check (|x| ≤ 180, |y| ≤ 90), or confirming that each provider normalizes. The providers to check are PostGIS, MySQL, GeoParquet, DuckDB, GDAL and LiDAR.

Quality
Low confidence:transform_feature_polygons_to_lonlat(polys, None) is now called with a constant None. The function name is misleading, and the parameter and the transform path could be removed if no other caller uses them.
Low confidence: Test 11 in zonalStats now uses Epsg(60000) to assert "CRS metadata is ignored". That is fine, but the old negative case, an unsupported CRS, is no longer covered anywhere.

No unwrap() or panic! was added to non-test code. The new tests use unwrap and panic! only in test code, which is allowed.
The new interface strings in the messages are plain format! calls in engine and analysis, not UI text, so they don't need tl!.
The change doesn't touch wasm, layering or assets.

Summary
Zonal Statistics applied a projected polygon layer's source CRS to geometry that the file reader had already normalized to longitude/latitude. The second transformation moved the zones outside the raster, producing zero counts and empty statistics.
Use the normalized geometry directly while retaining the existing polygon validation and raster-side projection. Source CRS metadata and output geometry remain unchanged. No dependencies or data-model changes.
Correct the existing tests that put projected coordinates directly into
Dataset, contrary to its geometry contract. Add an end-to-end regression that exports and reloads GeoPackage and Shapefile zones in EPSG:4326, 25832, 32632, 3003 and 3857, then checks statistics against projected and geographic rasters, geometry/CRS preservation, and one-step undo/redo.Testing
