Metabolite → gene links: transporter links via KEGG BRITE ko02000 - #89

KEGG BRITE ko02000 classifies transporter KOs into families but records no substrate compounds, so the KO -> compound step is curated: - data/mappings/transporter_substrates.tsv: 43 curated rows (GLUT/SGLT and SLC60A2 -> glucose; MCT1-4 and SMCT -> lactate/pyruvate; NaDC and DIC -> succinate; BGT1 -> betaine; system A, ASCT and PAT -> alanine), each with substrate_basis (ko_definition | substrate_class), human ortholog and note. - Builder fetches get/br:ko02000, rejects curated KOs not in it, records each KO's BRITE family path, and lists curated KOs with no crg gene. - link_type transporter: always 'inferred'; hub cap applied per link type so transporter links never strip a compound's enzyme-link credit. - Link table gains link_basis and brite_family columns (demo table and its checksum updated; demo results unchanged). - Evidence cards show link type, basis and BRITE family, with a paragraph on why transporter links rest on curation. - First local build: 191 enzyme + 58 transporter links; (S)-lactate, which has no L-LDH enzyme link in crg, now links through MCT/SMCT transporters. Add a fabricated glut1 gene (LOC105342003) to the demo crosswalk and the GIGAS_HEAT01 chronic_heat_vs_control table, and a transporter row to the simulated link table (real GLUT1 KO K07299 and its real KEGG BRITE ko02000 family path; fabricated gene ID). GIGAS_GROW06 glucose and glut1 now reach metabolite_linked_convergence through a transporter link, so the demo shows both link types. Demo provenance checksum, tests and docs updated. Glucose sat exactly at padj 0.05, so the glucose <-> glut1 transporter demo case depended on the gate using <= rather than <. Set p 0.021 -> 0.006 and padj 0.05 -> 0.02, and add a test that every demo link-convergence feature has adj. p <= 0.04. Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>

033d3c1Add transporter metabolite → gene links via KEGG BRITE ko02000data/mappings/transporter_substrates.tsv: 43 rows, each withsubstrate_basis, a human ortholog and a note. For example: GLUT/SGLT → glucose, MCT/SMCT → lactate/pyruvate, NaDC/DIC → succinate, BGT1 → betaine, system A/ASCT/PAT → alanine.br:ko02000, rejects curated KOs that aren't in it, and records each KO's BRITE family path.inferred. The hub cap is applied per link type, so transporter links never strip a compound's enzyme-link credit.link_basisandbrite_family. Evidence cards show link type, basis and family, with a note on why transporter links rest on curation.a6e1646Demo: glucose ↔ simulated glut1 transporter link. Adds a fabricated glut1 gene (LOC105342003) to the demo crosswalk and GIGAS_HEAT01, plus a transporter row with the real GLUT1 KO K07299 and its BRITE path. The demo now shows both link types reachingmetabolite_linked_convergence.8c9abe2Demo: move GIGAS_GROW06 glucose off the adj. p = 0.05 boundary. Glucose sat exactly at padj 0.05, so the demo case depended on the gate using<=. Its p-value goes from 0.021 to 0.006 and its padj from 0.05 to 0.02 (simulated data). A test checks that every demo link-convergence feature has adj. p ≤ 0.04.Checked locally (after merging current main)
