Change and reason

Finishes the comparator rows #193 asked for and #261 tracks. The 2026-10-23 replication (merged in #262) could not run them: glmGamPoi's quasi-likelihood F-test and edgeR's QL F-test are compiled Bioconductor packages, and the measuring sandbox had only WebR, which cannot load them. Those are precisely the rows UPSTREAM_DRAFT.md option 3 is waiting on.

There is no way to install that environment in the sandbox I work in, and I verified it rather than assumed it:

route result
cloud.r-project.org, cran.r-project.org unreachable (connection refused)
archive.ubuntu.com, deb.debian.org, bioconductor.org unreachable; apt-get update fails
GitHub release assets (objects.githubusercontent.com) unreachable (also blocks the pinned yq the repo's tool script fetches)
build R from wch/r-source no gfortran, no perl, no readline/pcre2/zlib headers, libblas/liblapack absent, no dev packages installable

So this PR does not fake it: it adds the lane that runs those cells in the environment the repository already provisions for its own CI, and returns the results as a commit.

.github/workflows/null-calibration-comparators.yml — deliberate, manual, never on push/PR:

  • reuses scripts/ci/fetch-statistics-tools.sh, scripts/ci/install-r-runtime.sh full, and renv::restore() against renv.lock (which is where MASS and glmGamPoi come from). Nothing is restated, so the R version and package pins are the repository's, not a second copy that can drift;
  • edgeR is installed separately and stays out of renv.lock: it is an outside reference for the bench, never an app dependency. Each provenance file records its version;
  • reuses the same renv cache ci.yml fills, so a run does not recompile dada2/vegan/glmGamPoi;
  • commits the summary CSVs back to the dispatched branch and emits them as annotations, so a finished run is readable through the checks API even where the job log is not;
  • two triggers, because GitHub only registers workflow_dispatch from the default branch: dispatch (preferred, can commit back) and a null-calibration-* tag push (works pre-merge; a tag names the commit measured and identifies no branch, so it reports by annotation and artifact).

One real bug fixed in bench/null_calibration/calibration.R. The p-value column lookup tried only lowercase "pvalue"/"p.value". edgeR's topTags table names the column PValue and glmGamPoi's test_de names it pval, so every edgeR taxon would have been reported as a fit failure — a plausible-looking data result produced by a spelling mismatch. The column is now resolved case-insensitively through one helper, and a table with no p-value column raises an error in calibration.R instead of marking every taxon failed.

Validation

  • Chain exercised end to end up to the R build: Resolve the run settings → Check out → Install pinned tools (yq fetched and SHA-256 verified on the runner) → Read the pinned R version (yq -r .runtimes.r.apt_version, YAML-POLICY Y-1, no grep) → Set up R all completed on the live run below.
  • --mode=quick WebR smoke run still passes locally after the p-column change (wald_ml+lrt+ql_f), so the unchanged code paths are intact.
  • Workflow file checked for tabs/step structure; it is the only workflow in the repo with a tag trigger, and the tag namespace null-calibration-* is otherwise unused, so a run cannot start by accident.

Scope

The long part — renv::restore() compiling Bioconductor — is running now on null-calibration-smoke-2026-10-24 (all six tests, n_per=4,12, sims=1000, the real configuration). That run started from the commit before the cache change, so its restore is cold and slow; I could not cancel it (the integration has no actions: write). Its result will be posted here and, if the comparators land, REPORT.md gets the two rows and UPSTREAM_DRAFT.md option 3 becomes decidable instead of pending.

No production default, p-value or Julia source changes. No new YAML in config/ or data/ (the workflow is a .yml under .github/workflows/, which stays .yml by D307), and no JSON, so no KYAML/I-JSON-JCS conversion applies.

…'s own R environment

The 2026-10-23 replication could not run glmGamPoi's quasi-likelihood F-test or
edgeR's QL F-test: both are compiled Bioconductor packages and the measuring
sandbox had only WebR. Those are the two rows the upstream decision is waiting
on (UPSTREAM_DRAFT.md option 3), so this adds the lane that can produce them
without inventing a second R environment.

.github/workflows/null-calibration-comparators.yml is dispatch-only and reuses
the repository's existing provisioning rather than restating it: the pinned
tools script, scripts/ci/install-r-runtime.sh, and renv::restore() against
renv.lock (which is where MASS and glmGamPoi come from). edgeR is deliberately
not added to renv.lock - it is an outside reference for the bench and never an
app dependency - so the lane installs it against the pinned Bioconductor release
and each provenance file records the version. The lane commits the summary CSVs
back to the dispatched branch and also emits them as annotations, so a run is
readable through the checks API even where the job log is not.

Fix a latent bench bug found while preparing that lane: edgeR's topTags table
names its p-value column "PValue" and glmGamPoi's test_de names it "pval", but
the lookup only tried lowercase "pvalue"/"p.value". Every edgeR taxon would
have been reported as a fit failure - a data-looking result for a spelling
mismatch. The column is now resolved case-insensitively through one helper, and
a table with no p-value column is an error in calibration.R rather than a
per-taxon "failed" status.

…ispatch

GitHub registers workflow_dispatch only from the default branch, so the lane
cannot start a run while it is still a pull request. A push of a
null-calibration-* tag runs the identical job from the tagged commit: equally
deliberate, and the tag names the commit that was measured. A tag run reports
through annotations and the artifact because a tag identifies no branch to
commit results back to; a dispatched run also commits the summary CSVs.

The comparator lane restored renv.lock from source on every run, which is most
of its wall clock and none of its information. It now uses the same cache path,
key and restore/save pair as ci.yml, so a run starts from the packages CI has
already built. Saved on failure as well, since a partial restore is what the
next attempt should resume from.

📝 Summary

Summary by CodeRabbit

  • New Features
    • Added a manually triggered workflow for running null-calibration comparisons with glmGamPoi and edgeR. Runs can be configured with group sizes, simulation counts, taxa and tests.
    • Available CSV results are published with the run, and raw results are retained as downloadable artifacts for 30 days. Dispatched runs can optionally commit results to their branch.
  • Documentation
    • Added guidance on running the workflow and how its edgeR version is recorded.

This change adds a manually dispatched and tag-triggered workflow for null-calibration comparator runs. It prepares a pinned R environment, runs and publishes results, and updates p-value column lookup for glmGamPoi and edgeR.

Changes: Null calibration comparator workflow

Layer / File(s) Summary
Comparator p-value lookup
bench/null_calibration/calibration.R
A shared helper resolves recognised p-value column names case-insensitively. Both comparator functions use it and retain the failed-result behaviour when the number of p-values does not match the taxon count.
Workflow inputs and R environment
.github/workflows/null-calibration-comparators.yml, bench/null_calibration/README.md
The workflow accepts manual inputs or runs on null-calibration-* tag pushes. It prepares the configured R environment, restores packages with renv, installs edgeR, and records package versions. The README documents these details.
Run and publish comparator results
.github/workflows/null-calibration-comparators.yml
The workflow runs calibration and summary scripts. It publishes available CSVs as notices, conditionally commits results for enabled dispatch runs, and uploads result files as a 30-day artifact.

Possibly related issues

  • Issue 261 asks for the same comparator cells to run in native R with renv::restore(). This workflow runs those comparator cells in the pinned R environment.

Possibly related PRs

Merge Risk: Moderate · up to c048b

The new comparator workflow will likely fail at the edgeR installation step, because the pinned Bioconductor version is not passed to the root R process. That would prevent the lane from producing any results. Published annotations can also mislabel calibration data as provenance data, and the README misdescribes when the workflow runs. Normal CI and production code are unaffected, but the lane should be fixed before merging so it works as intended.

P1 Badge Pass the Bioconductor version through sudo explicitly

On the Ubuntu runner, sudo resets the environment, so the BIOC_VERSION previously written to GITHUB_ENV does not reach this R process. Consequently, Sys.getenv("BIOC_VERSION") returns an empty string rather than 3.22, and the explicit-version installation fails before any comparator cells run. The existing restore step already handles this boundary with sudo env ...; pass BIOC_VERSION the same way. This environment loss was also reproduced locally; sudo --help documents --preserve-env=list as preserving specific environment variables.

P2 Badge Preserve existing calibration evidence when adding comparator results

On a fresh checkout, the existing raw cells are absent because bench/null_calibration/.gitignore excludes results/raw/. This workflow generates only the requested original/TSS/null cells, then summarise.R overwrites both committed summaries using only those new raw files. With the default commit-back setting, a successful run therefore deletes the existing constant, sparse, RLE, other sample-size, and power-cell provenance records instead of adding the comparator rows. REPORT.md explicitly identifies these summaries as the source of truth for its existing results. Write this run to separate summaries or merge the newly measured cell/test rows into the existing evidence before committing.

P2 Badge Isolate annotation chunks for each summary file

When the calibration summary requires more chunks than the provenance summary, reusing the same output prefix leaves the calibration file's trailing chunks behind, and the glob publishes them under the provenance summary's title. This was reproduced with the committed CSVs: calibration produces six chunks, provenance needs three, but the second iteration emits six, including three stale calibration chunks. Thus consumers reconstructing provenance from the checks API receive a corrupted CSV. split --help describes its output as pieces written to the supplied prefix; it does not clean up existing surplus pieces. Use a per-file prefix and matching glob, or remove the previous chunks before splitting the next file.

…licitly

The first tag run got through renv::restore, so glmGamPoi was installed, and
then failed at edgeR with nothing readable from here: this integration can read
checks annotations but not the job log.

- the edgeR step ran under plain 'sudo', which resets the environment, so
  BIOC_VERSION was empty and the release the pin names was never requested. It
  is now passed with 'sudo env BIOC_VERSION=...'; the release is also spelled
  out in the repository URL rather than negotiated by BiocManager, so the
  release asked for is the release installed;
- the restore, the edgeR install, the cell loop and the summary run through
  scripts/ci/run-with-log.sh, the repository's own helper, so a failure is
  annotated with its log tail instead of being invisible from the checks API;
- R and package versions are recorded even when an earlier step failed.

The annotation-splitting fix and the sudo/BIOC_VERSION diagnosis came from
CodeRabbit's commits on this branch (502d0a1, bccacde); this commit keeps both.

P2 Badge Preserve partial lines when encoding annotation chunks

When a summary exceeds 3000 bytes, the annotation encoder inserts newlines into CSV records at chunk boundaries. split --help documents -b as putting “SIZE bytes per output file,” so chunks can end mid-record, but this awk expression appends %0A even to an unterminated final fragment. Reassembling the annotations from the committed calibration summary reproduces 53 rows instead of 49, with seven rows having incorrect column counts; boundaries inside quoted provenance fields also silently alter their values. This breaks the checks-API evidence path used by tag runs or consumers without artifact access. Preserve the exact chunk bytes when escaping newlines, or split at record boundaries.
