Record native Bioconductor null-calibration comparators - #267
Cherry-pick the final comparator fixes from the successful run lineage (17ce140 and bc435fe): report package failures and remove the invalid test_de(sort_by = "none") argument. These fixes were present in the measured run.
Preserve the complete native-run summary and provenance captured from check-run annotations for run 40091522843, and update REPORT.md plus the still-unfiled upstream draft.
Refactor shared result handling; write proper quoted CSV with qmethod=double; validate existing cell schema and key before resuming; and replace positional awk -F, parsing with a CSV-aware failure reader.
Add CI regression tests for R/Python CSV round trips, commas, quotes, line breaks, missing and duplicate failure notes, legacy-schema rejection, and GitHub annotation escaping.
Make the n=4 count discrepancy explicit without guessing the status of missing positions or proposing a default change.
The native comparator run was configured for 1,000 null simulations × 40 taxa at original shape/TSS for n=4 and n=12. For the three native comparator tests, the n=4 summary reports n_attempted=39,993 output rows: 39,904 p-values and 89 failed fits, with seven of the 40,000 planned taxon-simulation positions absent from the summary and unresolved. Rejection rates use the 39,904 p-values. At n=12, all 40,000 output rows are p-values and there are no failed fits. The taxa=40 setting is the raw design size, not an observed post-filter denominator.
The run used calibration.R md5 12a90679f74d2e1a9ab28cec643b5e76 and extracted production _FIT_R md5 cc9efdfdd6e4efe2f9a393ba4d178ce0. At this PR revision, calibration.R md5 is 3ed22ba8b04f695d531a45925abbc13f; the post-run changes alter result normalization/serialization and resume validation, not estimator calls, simulation seeds, or formulas. The results remain tied to the measured run digest. The raw Actions artifact is retained through 2026-11-23.
The upstream draft remains unfiled, does not recommend a default change, and states that power and broader designs for the Bioconductor comparators remain unmeasured.
The first native-R run reported every glmgampoi_ql taxon as "failed" with no
reason recorded, which is indistinguishable from a fit problem when the CSV is
read later - the silent skip the bench's own header forbids. Both package tests
now put the error message in a note column, print it, and the cell loop warns
when a requested test produced no usable p-value at all.

…e reason
Every glmgampoi_ql taxon failed in the native-R run. The cause is the call, not
the data: test_de's sort_by names a column to sort by, or NULL for input order,
so 'sort_by = "none"' makes the call error every time. It is dropped; rows keep
input order, which is what the taxon-by-taxon comparison assumes.
The reason was invisible because it only reached the per-cell CSV inside an
artifact. The lane now publishes the distinct failure reasons from the raw cells
as warnings, so a broken package path is readable where a run is read.

Improved handling of test outputs helps identify fitting errors and mismatched result counts.
Documentation
Updated calibration reports with measured comparator results, confidence intervals and remaining measurement gaps.
Added provenance and reproduction details for the reported benchmark results.
Chores
Automated checks now flag failed calibration tests with the affected cell and distinct failure reasons.
The calibration script now records explanations for test failures and warns when a test produces no usable p-values. The workflow annotates failed rows with reasons. The report and draft document native comparator results, provenance, and measurement limits.
Changes: Null calibration comparator study
Layer / File(s)
Summary
Failure diagnostics and annotations bench/null_calibration/calibration.R, .github/workflows/null-calibration-comparators.yml
The calibration script records fitting errors and row-count mismatches in result notes, writes notes to CSV, and warns when a test has no usable p-values. The workflow publishes warning annotations for failed rows with non-empty reasons other than NA.
The report distinguishes the original WebR study from the native comparator run. It records run provenance, measurements for three methods at two sample sizes, verdicts, and outstanding measurements.
Draft interpretation and reproduction details bench/null_calibration/UPSTREAM_DRAFT.md
The draft records comparator results and limits, narrows the QL discussion, retains the downstream recommendation without proposing a default change, and updates reproduction references.
The change documents native-R null-calibration results and adds failure diagnostics. Failure notes containing commas or newlines can corrupt the CSV or annotations, resuming an old output directory can mix schemas, and the n=4 table does not explain its denominator. These are bounded issues in benchmark tooling and documentation, worth fixing soon but unlikely to affect production behavior.

Explanation
Issue #261 requires a native R run for glmgampoi_ql, edger_ql, and wald_trend with original shape, TSS offsets, n-per 4 and 12, 1,000 simulations, and 40 taxa. The PR summary reports this run and gives the measured rejection rates and Wilson intervals. REPORT.md records the native run, results, provenance, and remaining unmeasured designs. calibration.R also preserves the required loud failure handling and removes the invalid sort_by = "none" argument. The excluded CSV files are not needed to establish these reported outcomes.

- Line 511: Encode failure notes in the CSV-compatible form expected by the
positional reader before writing rows, and update the null-calibration
comparator workflow’s `awk -F,` parsing to use a CSV-aware reader so commas and
newlines remain within the note field.
- Line 515: Update the cell CSV append path around header_done to check an
existing file’s schema before writing rows containing note; migrate an old
eleven-column file to include note while preserving its records, or reject it
before appending so twelve-column rows are never written beneath an
eleven-column header.
Review comments at @bench/null_calibration/REPORT.md:
- Around line 179-183: Update the n/group results table in the report to include
an attempted-count column, showing 39,993 for n=4 and 40,000 for n=12, alongside
the existing p-value and failed-fit counts. Clarify that 40 taxa is the raw
design count, not the post-filter testing denominator, so the seven-row
difference is not attributed solely to failed fits.

Escape failure messages before writing them as CSV fields
When a comparator raises an error containing a comma, newline, or quotation mark, its unrestricted conditionMessage() now reaches the note column, but write.table() still uses quote = FALSE. Such messages can introduce extra columns or records, causing summarise.R to fail or misread the results; report_cell_failures() also silently discards CSV read errors. Serialize these messages with proper CSV escaping and update the workflow's comma-delimited awk reader accordingly.

Handle existing raw files when adding the note column
When resuming a cell created before this change, the existing CSV has 11 columns, but newly appended rows now have 12, while header_done prevents writing an updated header. This breaks the documented resume behavior and leaves a mixed-schema file that subsequent read.csv() calls cannot reliably parse. Even separate old and new cells cannot be aggregated because summarise.R directly combines their data frames with rbind(). Migrate existing files and normalize missing note columns during aggregation, or reject the old schema before appending.
## Summary
Follow-up to [merged PR
#267](#267). Its
SonarCloud analysis reported a new-code security rating of C, including
a path-traversal finding on the CSV reader's command-line path argument,
plus maintainability findings.
- Have the workflow redirect each known result CSV to the reader's
standard input instead of passing a path argument; validate the cell
label before using it in an Actions annotation.
- Remove redundant exception handling and address the R/test
maintainability findings without changing the CSV schema, estimator
calls, seeds, or formulas.
- Update `REPORT.md` to the current `calibration.R` md5
`d47b0fcc96c19349d9223b0515e1a17f`. The measured run remains tied to its
recorded md5 `12a90679f74d2e1a9ab28cec643b5e76`.
## Validation
- Python CSV/annotation tests: 4 passed.
- Manual CLI check: comma, quote, CR and LF in a failure note were
preserved/escaped as expected.
- Comparator workflow YAML parsed; extracted shell passed `bash -n`;
`git diff --check` passed.
- SonarCloud Quality Gate passed on this follow-up.
- The native R CSV-handling and failure-annotation CI steps passed in
run
[40097171729](https://github.com/hyperpolymath/MetaManifold-WebUI/actions/runs/40097171729);
the remaining full CI checks are still running.
- No null-calibration benchmark was rerun.
