This pull request depends on #98, #99, #101, and #113, and it contains their commits. Please land them first. After that, this pull request's diff shows only its own change.

Dependencies:

Changes

  • generate-patch-files.sh creates coregrind.patch and memcheck.patch with git diff --no-index --binary --full-index --no-renames (plus options that make the output independent of the user's Git configuration), instead of diff -ur --unidirectional-new-file. Git patches add and remove files and change binary and empty files and file modes, so make git-update and the doc's find/touch/chmod fix-ups are removed. The full blob names in the index lines let git apply --3way find the base versions. The script requires Git 2.51 or later, for pathspec exclusions with --no-index.
  • apply-patch-files.sh (new) applies coregrind.patch or memcheck.patch with git apply --3way, stages the results, and lists the conflicts. Usage: apply-patch-files.sh [--check] coregrind|memcheck [GIT-APPLY-OPTION...].
    • It copies the base blobs from valgrind-old into the Fjalar repository, so that each file is merged 3-way: a change applies even if Fjalar changed the lines around it, and a conflict is left as conflict markers in the file (a binary file keeps the Fjalar version). git mergetool can use the blobs afterward.
    • It requires a clean work tree and index, so that git reset --hard undoes the merge.
    • git apply applies nothing if it refuses the patch to any file, such as the removal of a file that Fjalar changed or a change to a file that Fjalar does not have. So the script first does a dry run, then excludes the refused files from the actual run, and lists them with the reasons. --check does only the dry run.
    • It passes --whitespace=nowarn and --no-ignore-whitespace, which override any apply.whitespace or apply.ignoreWhitespace setting, and turns off rerere.autoupdate. It parses git apply's messages with LC_ALL=C.
    • It writes $INV/coregrind-apply.log or $INV/memcheck-apply.log, and exits with status 1 if there were conflicts, refused files, or problems reported by generate-fjalar-makefile.sh.
    • For memcheck, it runs generate-fjalar-makefile.sh (from Generate valgrind/fjalar/Makefile.am from Memcheck's #113) and stages valgrind/fjalar/Makefile.am, unless the generator fails or reports problems; then it lists them and does not stage the file. The dry run writes the generated file to $INV/fjalar-Makefile.am.
  • doc/valgrind-merge.texinfo:
    • "Correct the files of earlier merges" replaces Remove 32 upstream files that upstream Valgrind deleted #98's section on removed files. The patch files add and remove the files that upstream added and removed since the base release, but not the files that earlier merges failed to add or remove. So, before the merge, the section's comm commands compare Fjalar with the base release (valgrind-old) and list: files that Fjalar tracks but the base release lacks (comm -23; remove those that Fjalar should not have); Memcheck files in valgrind/fjalar that the base Memcheck lacks (keep Fjalar's own, such as mc_translate.h); Memcheck files that the base Memcheck has but valgrind/fjalar lacks (comm -13; copy them, because Fjalar builds every Memcheck source file); and files that the base release has but Fjalar does not track (comm -13), such as empty files and files that match .gitignore (add those that Fjalar should have, with git add -f). Commit the corrections before applying the patches. After the merge, the same commands with valgrind-new check that Fjalar's files match the target release.
    • "Coregrind Merge", "Coregrind Conflicts", "Memcheck Merge", and "Memcheck Conflicts" use apply-patch-files.sh, explain the 3-way merge, and say how to resolve conflict markers and refused files. The Coregrind results are committed before the Memcheck merge.
    • "Creating the diffs" describes the Git patch files.
    • "Commit commands": because the merge is now several commits, review the diff from the commit where the merge branched from codespecs/fjalar master (git diff -b "$(git merge-base FETCH_HEAD HEAD)"), rather than only the uncommitted changes.
  • plan-upgrade-valgrind.md: steps 2, 3, 5, 6, and 10 follow the doc. Step 2 summarizes the four checks of "Correct the files of earlier merges".
  • Makefile: removes the git-update target.

Behavior differences from patch -lu:

  • A change applies wherever the 3-way merge places it, and overlapping changes become conflict markers, so there is no fuzz and no .rej file. Options that reduce the context, such as -C0, have no effect on a 3-way merge.
  • There is no equivalent of patch -l: whitespace differences between Fjalar's file and the base release are treated like any other difference.
  • A file that upstream removed but Fjalar changed is not removed; apply-patch-files.sh lists it as refused, and the doc says to decide whether to git rm it.

Testing

  • shellcheck is clean for apply-patch-files.sh and generate-patch-files.sh.
  • apply-patch-files.sh with no argument, with INV unset, and with a missing patch file: error message, exit 1.
  • make doc builds.

Past Valgrind merges skipped the "remove files that have been removed
upstream" step, so Fjalar still tracked 32 files that upstream
VALGRIND_3_23_0 does not have, some since the 3.8.1 merge (2013).

They caused real regtest failures: the stale .vgtest files made
cachegrind/tests/ann1, cachegrind/tests/diff, and memcheck/tests/memalign2
run and fail, and the files caused 27 "... is missing in EXTRA_DIST"
errors in the post-regtest makefile-consistency check.

Found with:
  comm -23 <(git ls-files valgrind | sed 's|^valgrind/||' | grep -v '^fjalar/' | sort) \
           <(git -C valgrind-3.23.0 ls-files | sort)
(REVISION is Fjalar's own and stays.)
- Fail if INV is unset ("cd $INV" went to $HOME) or if valgrind-old,
  valgrind-new, or fjalar/valgrind is missing.
- Fail if valgrind-old or valgrind-new is not a pristine clone. Build
products there would end up in coregrind.patch and then be added to
  Fjalar by "make git-update".
- Add set -e, treating diff's exit status 1 (files differ) as success
  but 2 (trouble) as failure.
- Add a shebang.
- Kvasir tests: they test the Fjalar in $DAIKONDIR/fjalar, which may not
  be $INV/fjalar; mention test-kvasir.sh.
- Files removed upstream: also handle memcheck (Fjalar's copy is
valgrind/fjalar/), and add a post-merge check that Fjalar tracks no
  file that upstream deleted.
- Regtest baseline: build in a copy of valgrind-new, never in
  valgrind-new itself (build products would end up in coregrind.patch);
  add the missing ./autogen.sh.
- Binutils merge: --merge=diff3 produces conflict markers, not .rej
files; new headers, SFrame, zstd, and the system bfd.h version.
- .gitignore: there is no "Ignore generated test drivers" section; say
where test programs go and how to find missing ones.

📝 Walkthrough

The pull request adds scripts to generate and apply Valgrind patches. It updates the merge guide and upgrade plan with the new patch workflow and revised clone, build, and test steps. Fjalar’s Makefile is generated from Memcheck’s Makefile, with Fjalar-specific configuration moved to fjalar.am. The git-update Makefile target and help entry are removed. The change also deletes Valgrind source files, test configurations, helper scripts, and expected-output fixtures.

Suggested reviewers: markro49

Priority: ➖ Normal

Change: Feature

Merge Risk: ⚪ Minimal · up to 73803

The inspected patch workflow and remaining build and test rules show no actionable issue blocking merge after normal checks.

Security architecture risk: 🔵 Low · up to 73803

The assessed changes affect a maintainer-run source-merge workflow. Patches can now carry binary files and executable modes, while additional validation and explicit conflict handling reduce accidental merge errors. Safe operation still depends on trusted workspace inputs, the documented merge order, and review of staged results.

Retained concerns
No architecture-level concerns identified.

Security review details

Security Blast Radius

  • inferred — The assessed authority is the invoking maintainer's local workspace: generated files under INV, the selected Fjalar worktree/index, its Git object database, and subsequent build inputs. Additional Git-apply options are explicitly caller-controlled and can override defaults, so those defaults are not an isolation boundary against a hostile caller.

Security Findings and Attack Paths

  • inferred — Replacing trusted upstream inputs or patch files can influence imported source and later builds. That prerequisite already conferred source-update influence at the base. Binary and mode support extend the represented changes, but the inspected flow did not establish a newly reachable attacker-controlled caller or privilege escalation.

Trust Boundaries and Controls

  • observed — Validation checks upstream cleanliness and optional tag consistency, not cryptographic authenticity. Application selects the target by INV/fjalar and checks tracked worktree/index cleanliness, without pinning its remote or HEAD. Input provenance and target identity therefore remain operator responsibilities.

Resilience and Maintainability Implications

  • observed — Generation publishes each output only after an accepted diff status and cleans the current temporary output and temporary Fjalar copy on ordinary exit. Already published outputs can survive a later failure, and shared output names are not locked against concurrent runs. The base also wrote outputs sequentially without locking; this is an existing workspace limitation rather than an established PR-introduced security regression.

skipped unreadable files and produced an incomplete Fjalar diff.

…h fails, make that script exit 1 on failure and write its output atomically, do not stage Makefile.am when it has problems, and document checking for missing Memcheck files
Almost every line of Fjalar's Makefile.am renames Memcheck to Fjalar, so
most upstream changes to memcheck/Makefile.am conflict when they are
patched in. generate-fjalar-makefile.sh instead generates it from
valgrind/memcheck/Makefile.am, and Fjalar's changes to the build are in
valgrind/fjalar/fjalar.am, which the generated file includes. That
includes the fjalar_core_decls.h consistency check.

memcheck.patch omits Makefile.am, and the merge doc and the upgrade plans
say to run the script after the Memcheck merge.

…ts of pull requests; remove the 3-way-merge alternative

The text that codespecs#98, codespecs#99, codespecs#101, codespecs#103, and codespecs#113 change in the plans is left
as in codespecs#96, so that those pull requests' versions apply when they land.
plan-pre-upgrade.md points to those pull requests rather than restating
them. The "Alternative: a 3-way merge for Coregrind" section is
removed, because codespecs#103's apply-patch-files.sh performs the same 3-way
merge with git apply --3way.
Step 2 removes stale files with rm. For a file in neither valgrind-old nor
valgrind-new, git.script has no git rm, so the file stayed in the index and
step 10's git ls-files check still listed it. Addresses a CodeRabbit
review comment.
Its "git add -u" step is not needed here: step 2 removes files with
git rm, and git.script no longer exists.
