fix(hygiene): lanes are not drift, and keep Dependabot PRs fresh - #286
Three follow-ups to #285. One of them is a correction of a mistake #285 made, which is the main reason this exists.
1. Declared lanes are not drift — and #285 got this wrong
The deed (MetaManifold-WebUI_chora.deed, routing :upstream-candidates "upstream/*") declares upstream/* a lane: work destined for the upstream remote, squash-merged there (notes/commit-signing.md records #192 landing that way). CONTRIBUTING.md declares archive/* and governance-badges. The triage in #285 classed branches by commit graph alone, so it reported upstream/placement-evidence as salvage — a class whose documented remedy is "close it, or re-apply it elsewhere" — and #270 was closed with it.
Deleting a laned branch discards a routing decision, not a commit. The content is recoverable (refs/pull/270/head), but the lane is gone and re-cutting it is the owner's call. So:
lanes are read from the deed (with upstream/* as the fallback for a bare clone that has no deed checked out) plus the two documented in CONTRIBUTING.md;
the triage prints a LANE column and counts laned branches separately;
a laned branch does not raise --fail-on unless --include-lanes is passed;
branch-hygiene.yml now takes its counts from the triage's own summary lines instead of grepping table rows (which would have broken the moment a column was added, and would have counted lanes as drift), and the issue body says how many laned branches it is deliberately not counting.
Corrected in the docs under Declared lanes are not spare branches, with decision 5 recording what to do about that candidate.
2. Dependabot PRs would have gone red for the wrong reason
Dependabot does not rebase by default. With two open updates, the second goes behind main the moment the first merges, and the new Branch freshness check fails a one-line dependency bump for a rule the bump did not break. Both ecosystems now set rebase-strategy: auto, so red on that check means what it says: a conflict a person has to resolve.
3. Pins and template
actions/checkout was v4.4.0 in the standards job and v7.0.1 in five others; the occupancy job's copy carried no version comment at all, which makes Dependabot's diff for it unreadable. All six now match.
The PR template names the Branch freshness check and the local command.
Also: a new "Looks wrong, is not" section
JoshuaJewell/MetaManifold-WebUI appears in README.md badges, CITATION.cff, the Codecov slug, CONTRIBUTING.md, frontend/src/about.ts and SECURITY.md. In the last pass I reported that as a stale owner to be "fixed" to hyperpolymath. That was wrong: it is the upstream this repository forks, recorded in 0-AI-MANIFEST.a2ml, the deed (:fork-of, :upstream) and must.k9.ncl (upstream_repository). Repointing the Codecov slug would send uploads at a project that may not have the token — and with fail_ci_if_error: false nobody would notice. Nothing in this PR touches those references; the doc now says why not, next to the standards-pin note and the docs/ whitelist.
Validation
Run here, on this branch, against the merged tree:
bash scripts/tests/test-triage-branches.sh # 24 passed, 0 failed
bash scripts/tests/test-check-pr-freshness.sh # 12 passed, 0 failed
bash scripts/check-governance-contract.sh # 70 checks passed
bash scripts/tests/test-governance-contract.sh # all mutations rejected
bash scripts/tests/test-scanner-boundaries.sh # ok
bash scripts/tests/test-ci-logging.sh # ok
bash scripts/lint-sonar-reliability.sh # OK: no S2871 or S7758 in frontend/src
The triage tests now also cover: a lane declared in the deed is recognised; the deed pattern replaces the built-in fallback; without a deed the fallback still lanes; laned branches alone do not raise --fail-on (and --include-lanes reproduces the match); the JSON carries lane as a string or null. Every workflow was parsed as YAML, its embedded shell extracted and checked with bash -n, and the rolling-issue upsert exercised against a stub gh (create, update, close, and now the laned-branch paragraph).
Not run: the Julia and frontend suites — this diff touches no Julia or TypeScript, and neither runtime exists in the sandbox. scripts/ci/check-shell-secrets.sh refuses on a shallow clone, so it was not run here either; CI runs it on a full clone.
Scope
The standards SHA pins stay as they are. Some are contract-bound (c6d78606… for K9/secret-scanner/Scorecard, 01c9b0c9… for the verdict-grid renderer), so reconciling them has to move scripts/check-governance-contract.sh's constants and the allowlist digest together. Recorded as decision 6.
The Branch freshness ruleset entry is still an owner action.
No lockfile, dependency, generated or vendored file changes; no renv.lock, Manifest.toml or tool_versions.yml edits.
Three follow-ups to #285, one of them a correction of a mistake it made.
1. Lanes. The deed (MetaManifold-WebUI_chora.deed, routing
:upstream-candidates) declares upstream/* a lane, CONTRIBUTING.md declares
archive/* and governance-badges. The triage classed branches by commit graph
alone, so it reported the upstream candidate upstream/placement-evidence as
'salvage' and invited its deletion - which discards a routing decision, not
a commit. Lanes are now read from the deed (with the upstream/* value as a
fallback for a bare clone) plus the two documented ones, printed as their
own column and counted separately, and a laned branch does not raise
--fail-on unless --include-lanes is passed. The branch-hygiene issue counts
from the triage's own summary lines instead of grepping table rows, and says
how many laned branches it is deliberately not counting.
2. Dependabot. It does not rebase by default, so with two open updates the
second goes behind main the moment the first merges and the new Branch
freshness check would fail a one-line dependency bump for a rule the bump
did not break. Both ecosystems now set rebase-strategy: auto, which keeps
the check's red meaning 'a conflict a person has to resolve'.
3. Pins and template. actions/checkout was v4.4.0 in the standards job and
v7.0.1 in five others, and the occupancy job's copy carried no version
comment at all, so Dependabot's diff for it was unreadable. Both now match.
The pull request template names the Branch freshness check.
docs/maintenance/repository-hygiene.md records the lane rules, the correction,
and a new 'Looks wrong, is not' section: JoshuaJewell/MetaManifold-WebUI is the
upstream this repository forks (0-AI-MANIFEST.a2ml, the deed, must.k9.ncl say
so), not a stale owner, so the CI, Codecov and CITATION references to it must
not be 'fixed' to hyperpolymath.

Branch triage now identifies declared branch lanes, includes lane data in its output, and excludes laned branches from --fail-on matching by default. Tests, workflow reporting, repository guidance and configuration are updated to reflect these changes.
Changes: Repository hygiene
Layer / File(s)
Summary
Branch lane classification and output scripts/maintenance/triage-branches.sh, scripts/tests/test-triage-branches.sh
The triage script identifies configured upstream patterns and fixed lanes, reports lane values, and adds --include-lanes to --fail-on matching. Tests cover output formats, pattern fallback and failure behaviour.
Branch hygiene reporting and guidance .github/workflows/branch-hygiene.yml, CONTRIBUTING.md, docs/maintenance/repository-hygiene.md, .github/pull_request_template.md
The workflow reports declared-lane totals. Contribution and maintenance guidance describes lane handling and records related repository decisions. The pull request template adds branch freshness instructions.
Dependency and checkout configuration .github/dependabot.yml, .github/workflows/ci.yml, docs/maintenance/repository-hygiene.md
Dependabot configurations set rebase-strategy: auto. The standards checkout pin changes to v7.0.1; the occupancy pin receives a version comment. The maintenance document records the Dependabot setting.
The new lane handling does not fully reach the branch-hygiene workflow. A repository with only declared-lane branches would still have its drift issue kept open, which defeats the fix. The CI checkout steps also keep the workflow token available to checked-out code. Fix both before merging; the remaining items are documentation corrections.

Correct the Dependabot default statement.
The comment says that Dependabot does not rebase by default. GitHub documents automatic rebasing as the default; rebase-strategy: disabled turns it off. (docs.github.com)
Keep rebase-strategy: auto if the repository wants this policy to remain explicit, but update the comment.

Count unlaned branches before deciding whether to keep the issue open.
If only an upstream/* or archive/* salvage branch remains, the Markdown summary still reports it in the salvage class total. SALVAGE is therefore non-zero, so Line 86 creates or retains the rolling drift issue. The separate LANED total cannot correct this because it does not distinguish stale from salvage. Derive the issue-triggering counts from rows with no lane, or add separate unlaned class totals to the triage output.

L3: ## What's new
L4: - Safer fork pull request handling: checkout now refuses to check out fork pull request code by default when the workflow is triggered by `pull_request_target` or `workflow_run`. These triggers run with the base repository's `GITHUB_TOKEN`, secrets, and runner access, where executing a fork's code commonly leads to "pwn request" vulnerabilities.
L5: - To opt in after [reviewing the risks](https://gh.io/securely-using-pull_request_target), set the new `allow-unsafe-pr-checkout: true` input.
L6: - Migrated `actions/checkout` to ESM to support new versions of the `@actions/*` packages.
L7: - Updated direct and transitive dependencies, including security fixes for known vulnerabilities.
L8: # Checkout v6
L9: ## What's new
L10: - Improved credential security: `persist-credentials` now stores credentials in a separate file under `$RUNNER_TEMP` instead of directly in `.git/config`
L11: - No workflow changes required — `git fetch`, `git push`, etc. continue to work automatically
L12: - Running authenticated git commands from a [Docker container action](https://docs.github.com/actions/sharing-automations/creating-actions/creating-a-docker-container-action) requires Actions Runner [v2.329.0](https://github.com/actions/runner/releases/tag/v2.329.0) or later
L13: # Checkout v5
L14:
L15: ## What's new
L16:
L17: - Updated to the node24 runtime
L18: - This requires a minimum Actions Runner version of [v2.327.1](https://github.com/actions/runner/releases/tag/v2.327.1) to run.
L19: # Checkout v4
L20:
L21: This action checks-out your repository under `$GITHUB_WORKSPACE`, so your workflow can access it.
L22:
L23: Only a single commit is fetched by default, for the ref/SHA that triggered the workflow. Set `fetch-depth: 0` to fetch all history for all branches and tags. Refer [here](https://docs.github.com/actions/using-workflows/events-that-trigger-workflows) to learn which commit `$GITHUB_SHA` points to for different events.

Disable credential persistence for these checkout steps.
The pull_request workflow grants contents: read and runs code from the checkout. actions/checkout persists the GitHub token unless disabled. An untrusted pull request can read that token. The standards job can then include it in an uploaded artefact. Set persist-credentials: false unless a later step requires authenticated Git operations.
‼️IMPORTANT
Carefully review the code before committing. Ensure that it accurately replaces the highlighted code, contains no missing lines, and has no issues with indentation. Thoroughly test & benchmark the code to ensure it meets the requirements.

Correct the claim that no other closed branch was in a lane.
The measurement table records archive/pre-sync-2026-10-17 as closed and deleted, while the new lane table defines archive/* as a declared lane. Amend the historical account to acknowledge that archive branch and distinguish its disposition from the upstream candidate’s.

| `.github/workflows/pr-freshness.yml` | Runs `scripts/maintenance/check-pr-freshness.sh` on every pull request open, push, reopen and ready-for-review. Fails with a check annotation naming how far behind the branch is, or which merge commit breaks rule 2. |
| `.github/workflows/branch-hygiene.yml` | Weekly, and on demand: runs the triage and updates **one** rolling issue, closing it when no drifted branch remains. One issue updated in place, because a job that opens an issue every week is the mechanism that produced the pile it is meant to clear. |
| `.github/dependabot.yml` | Both ecosystems set `rebase-strategy: auto`. Dependabot does not rebase by default, so with two open updates the second becomes stale the moment the first merges and **Branch freshness** would fail a one-line dependency bump on a rule the bump did not break. Rebasing keeps that check meaning what it says. |

Correct the Dependabot rebase explanation.
GitHub documents rebase-strategy: auto as the default, not a new behaviour enabled by this setting. Automatic rebasing also does not guarantee that a non-conflicting update moves to the current main immediately after another update merges. State that the setting makes the default explicit; do not present it as a guarantee that every update will satisfy Branch freshness without intervention. (docs.github.com)

Update the Dependabot explanation in the `.github/dependabot.yml` table entry to

clarify that automatic rebasing does not ensure every update moves to the

Call badge-data a lane, not a class.
The triage script assigns governance-badges the badge-data lane and the unrelated class. Change “classes it badge-data” to “assigns it the badge-data lane” so this decision preserves the distinction introduced above.

…s policy (owner decision) (#291)
## Change and reason
**`main`'s governance lanes went dark at 10:13 UTC today.** This PR
contains the code half of the fix; the other half is a repository
setting only the owner can change. Read the *Decision* section before
merging.
### What happened
`hyperpolymath/standards` — the source of the DEED, K9, Hypatia,
Scorecard and secret-scanner reusables — was **transferred to
`metadatastician/standards`**. From the next run onward, the two
workflows that call a standards reusable failed, and the ones that only
check it out kept working:
| Time (UTC) | Workflow | Result |
| --- | --- | --- |
| 09:26 | `Governance (fork)`, `OpenSSF Scorecard` | success |
| 10:13 | — standards repository transferred — | |
| 10:52 | `hypatia-scan.yml` on a pull request | failure, 0 jobs, 0 s |
| 11:27 | `hypatia-scan.yml`, `scorecard.yml` on the push to `main` |
failure, 0 jobs, 0 s |
| 11:27 | `Secret Scanner` (local reusables only) | success |
Evidence that this is a transfer and not a different repository: `gh api
repos/hyperpolymath/standards` returns `full_name:
metadatastician/standards`, id **1116521501**, and all three pinned SHAs
resolve there with identical commit subjects.
### What this PR does
- Repoints every workflow reference at `metadatastician/standards`,
**keeping the same pinned SHAs** — no new code is trusted, only the name
used to reach the same commits.
- `scripts/check-governance-contract.sh`: fails if any workflow names
the pre-transfer owner, and the Scorecard reusable must still be the
pinned file. The bypass guard covers both names so a revert cannot slip
through. **72 checks** (was 70).
- `scripts/tests/test-governance-contract.sh`: two new mutations
(`stale-standards-owner`, `scorecard-owner`).
- `docs/maintenance/repository-hygiene.md`: the incident, the detection
command, and why the two kinds of reference behave differently.
## ⚠️ Decision: this PR alone does not restore the lanes
The repaired references still failed, and the run's annotation says
exactly why:
> The reusable workflow
`metadatastician/standards/.github/workflows/deed-conformance.yml@75bd5994…`
is not allowed in `hyperpolymath/MetaManifold-WebUI` because all
reusable workflows must be from a repository owned by `hyperpolymath` or
match the pattern: `arena-ai-coding-agent[bot]`.
So an **Actions policy**, not the rename, is the proximate block:
reusable workflows may only come from `hyperpolymath`-owned
repositories. Editing workflow files cannot fix that. The options,
smallest first:
1. **Permit the new owner** — Settings → Actions → General → *Access*
for reusable workflows: allow `metadatastician` (or any repository).
Then merge this PR and the lanes come back on the next push. **This is
the recommended path.**
2. **Move `standards` back** under `hyperpolymath` — then the files work
unchanged and this PR should be closed, not merged.
3. **Run DEED conformance from a checkout** instead of a remote `uses:`,
as the K9/Hypatia/secret-scanner lanes already do. Correct but copies
someone else's steps into this repository, where they will drift.
I am deliberately **not merging this**: under option 2 the change is
wrong, and under option 1 it is inert until you change the setting.
Merge it after (1), close it after (2).
Meanwhile: the six required contexts are all in `ci.yml`, so **merges
are not blocked** and `main`'s required checks are green. The governance
lanes are a silent gap, not a stopped pipeline — a plan-time failure
produces no jobs and therefore no line in a per-workflow check summary,
which is exactly why this went unnoticed on #286.
## Validation
```
bash scripts/check-governance-contract.sh # 72 checks passed (was 70)
bash scripts/tests/test-governance-contract.sh # includes stale-standards-owner, scorecard-owner
bash scripts/tests/test-triage-branches.sh # 24 passed, 0 failed
bash scripts/tests/test-check-pr-freshness.sh # 12 passed, 0 failed
bash scripts/tests/test-scanner-boundaries.sh # ok
bash scripts/tests/test-ci-logging.sh # ok
```
All ten workflow files parse as YAML; `hypatia-scan.yml`'s `deed` job
and `scorecard.yml`'s job resolve to `metadatastician/standards/…` at
the unchanged SHAs.
**Not provable from here:** that the lanes come back — that needs the
policy change above. The startup failure with the annotation is the
current, reproducible evidence.
## Scope
No change to any pinned SHA, to `.github/workflows/ci.yml`, or to
Julia/R/frontend code. The pre-transfer name stays rejected by the
contract so this cannot half-migrate.

…es both) (#293)
## Change and reason
`Governance (fork)` and `OpenSSF Scorecard` have been **dark since 10:13
UTC**, and #291 could not fix them. This does, and it is the only route
available from here.
### Why #291 wasn't enough
The run's annotation names an **Actions policy**, not the rename:
> The reusable workflow `metadatastician/standards/…@75bd5994…` is **not
allowed** … because all reusable workflows must be from a repository
owned by `hyperpolymath` or match the pattern:
`arena-ai-coding-agent[bot]`.
So the failure is architectural: editing `uses:` strings cannot cross
the owner boundary. And this session's identity is an **App
installation** — it reports `admin: true` on the repo but `GET
/repos/{owner}/{repo}/actions/permissions` returns **403**, so the
Settings change is not reachable from here either. Of the three ways out
(permit the owner / move the repo back / fork-local copies), only the
third needs no owner action.
It is also the option this repository already chose for three of its
five reusables: `k9-conformance-reusable.yml`,
`hypatia-scan-reusable.yml` and `secret-scanner-reusable.yml` are all
fork-local copies.
### What this does
| Lane | Caller before | Caller now | Still pinned to |
| --- | --- | --- | --- |
| `DEED syntax / lint` |
`metadatastician/standards/…/deed-conformance.yml@75bd5994` |
`./.github/workflows/deed-conformance-reusable.yml` | the linter,
fetched from `standards` at `75bd5994` — a **checkout**, which
cross-owner is allowed |
| `OpenSSF Scorecard` |
`metadatastician/standards/…/scorecard-reusable.yml@c6d78606` |
`./.github/workflows/scorecard-reusable.yml` | reconciler helper at
`5a0891e9`, `ossf/scorecard-action@fa7117db` |
Neither copy re-implements anything:
- **DEED** is the upstream *caller path* only. The upstream self-test,
fixture-corpus, uuid-v8 and Rust-generator steps are gated on
`github.repository == 'hyperpolymath/standards'` and never executed here
— not copied. The lint step is the same `find … *.deed | xargs bun
deed_lint.js`, plus an `::error::` annotation so a failure is readable
from the checks API.
- **Scorecard** is the `scorecard` job **verbatim** from `c6d78606`,
comments included, because those comments record two separate freezes of
this repository's Security tab (a deleted SARIF upload in PR #393, and a
reconciler failure that could skip the upload). Reading them is the
difference between maintaining it and reintroducing the outage. Its
`pull-request` job is not copied: `scorecard.yml` has no PR trigger and
the contract fails if one is added, so the job is unreachable here.
### The durable part
A new contract rule, for the next time *any* repository moves:
> every reusable workflow must be fork-local or owned by the repository
owner
because a cross-owner call fails **at plan time with zero jobs and no
error line in any check summary** — which is precisely why this went
unnoticed for two hours and survived a review of #286 and #291.
Per-lane guards too: each copy must record its source commit, the DEED
caller must stay local with `require-files: true`, and the Scorecard
copy must keep its SARIF upload, its `continue-on-error: true`
reconciler and its final fail-the-run step. **Seven new mutations**
prove each check can fail (`deed-remote`, `scorecard-remote`,
`cross-owner-reusable`, `deed-source-sha`, `scorecard-source-sha`,
`scorecard-no-upload`, `scorecard-quiet-reconcile`). The stale-owner
check was narrowed to `uses:`/`repository:` fields, so a comment may
still explain the transfer — the previous version flagged the new DEED
header.
## Validation
```
bash scripts/check-governance-contract.sh # 83 checks passed (was 72)
bash scripts/tests/test-governance-contract.sh # all mutations rejected, incl. 7 new
bash scripts/tests/test-triage-branches.sh # 24 passed, 0 failed
bash scripts/tests/test-check-pr-freshness.sh # 12 passed, 0 failed
bash scripts/tests/test-scanner-boundaries.sh # ok
bash scripts/tests/test-ci-logging.sh # ok
```
All eleven workflow files parse as YAML; the two new copies' embedded
shell was extracted and passed `bash -n`; the linter
(`1-formats/deed/tools/deed_lint.js`, 20 KB) and the reconciler (10 KB)
were confirmed to exist at their pinned commits; this repository has
exactly one `.deed` file for the lane to lint.
**The real test is this PR's own `Governance (fork)` run** — it goes
from `startup_failure`/0 jobs to four jobs (`Advisory scan contract`,
`DEED syntax / lint`, `K9 conformance`, `Hypatia verdict grid`).
**Scorecard cannot be exercised from a pull request**
(push/schedule/dispatch only, by design), so its first run is the next
push to `main`; its YAML and its guards are contract-checked in the
meantime.
## Scope
- Pins unchanged: the linter, the reconciler, `ossf/scorecard-action`
and every action SHA are the same commits as before. No new code is
trusted.
- The **Settings fix is still worth doing** (Settings → Actions → allow
`metadatastician`) — not because these two lanes need it now, but
because it makes the *next* transfer a non-event. The copies can then be
dropped in favour of the remote again, and the contract will not object
to either arrangement.
- No Julia, R or frontend change; no lockfile change.

Change and reason
Three follow-ups to #285. One of them is a correction of a mistake #285 made, which is the main reason this exists.
1. Declared lanes are not drift — and #285 got this wrong
The deed (
MetaManifold-WebUI_chora.deed, routing:upstream-candidates "upstream/*") declaresupstream/*a lane: work destined for the upstream remote, squash-merged there (notes/commit-signing.mdrecords #192 landing that way).CONTRIBUTING.mddeclaresarchive/*andgovernance-badges. The triage in #285 classed branches by commit graph alone, so it reportedupstream/placement-evidenceassalvage— a class whose documented remedy is "close it, or re-apply it elsewhere" — and #270 was closed with it.Deleting a laned branch discards a routing decision, not a commit. The content is recoverable (
refs/pull/270/head), but the lane is gone and re-cutting it is the owner's call. So:upstream/*as the fallback for a bare clone that has no deed checked out) plus the two documented inCONTRIBUTING.md;LANEcolumn and counts laned branches separately;--fail-onunless--include-lanesis passed;branch-hygiene.ymlnow takes its counts from the triage's own summary lines instead of grepping table rows (which would have broken the moment a column was added, and would have counted lanes as drift), and the issue body says how many laned branches it is deliberately not counting.Corrected in the docs under Declared lanes are not spare branches, with decision 5 recording what to do about that candidate.
2. Dependabot PRs would have gone red for the wrong reason
Dependabot does not rebase by default. With two open updates, the second goes behind
mainthe moment the first merges, and the new Branch freshness check fails a one-line dependency bump for a rule the bump did not break. Both ecosystems now setrebase-strategy: auto, so red on that check means what it says: a conflict a person has to resolve.3. Pins and template
actions/checkoutwasv4.4.0in thestandardsjob andv7.0.1in five others; theoccupancyjob's copy carried no version comment at all, which makes Dependabot's diff for it unreadable. All six now match.Also: a new "Looks wrong, is not" section
JoshuaJewell/MetaManifold-WebUIappears inREADME.mdbadges,CITATION.cff, the Codecovslug,CONTRIBUTING.md,frontend/src/about.tsandSECURITY.md. In the last pass I reported that as a stale owner to be "fixed" tohyperpolymath. That was wrong: it is the upstream this repository forks, recorded in0-AI-MANIFEST.a2ml, the deed (:fork-of,:upstream) andmust.k9.ncl(upstream_repository). Repointing the Codecov slug would send uploads at a project that may not have the token — and withfail_ci_if_error: falsenobody would notice. Nothing in this PR touches those references; the doc now says why not, next to the standards-pin note and thedocs/whitelist.Validation
Run here, on this branch, against the merged tree:
The triage tests now also cover: a lane declared in the deed is recognised; the deed pattern replaces the built-in fallback; without a deed the fallback still lanes; laned branches alone do not raise
--fail-on(and--include-lanesreproduces the match); the JSON carrieslaneas a string ornull. Every workflow was parsed as YAML, its embedded shell extracted and checked withbash -n, and the rolling-issue upsert exercised against a stubgh(create, update, close, and now the laned-branch paragraph).Not run: the Julia and frontend suites — this diff touches no Julia or TypeScript, and neither runtime exists in the sandbox.
scripts/ci/check-shell-secrets.shrefuses on a shallow clone, so it was not run here either; CI runs it on a full clone.Scope
