Changes And Adversarial Review

All eleven nodes retained; six arrows retained and one unsupported TCE-outcome-to-VC-outcome arrow removed. Recipient dechlorination is no longer reverse nutrient transfer. Preserve directly demonstrated strain-195 acetylene rescue, distinguishing it from the ANAS abstract phrase, ANAS methanogenesis and BAV1 outcomes. The cached rescue snippet is PARTIAL for this exact pair; no copyrighted body is restored.

Joint Syntrophomonas/Dhc aggregates are observed by SEM, while their hydrogen-flux contribution is modeled. Mark modeled evidence COMPUTATIONAL and the arrow PARTIAL; do not infer experimental necessity, directional colonization or conductive electron transfer. Preserve positive butyrate-fed hydrogen support, external cobalamin and separate assay conditions. VC-to-ethene cometabolism is not growth-coupled respiration.

For biochar, retain positive amendment/activity support with selective mediation unresolved. Adsorption is not biological transformation, BC600 is not necessarily the strongest sorbent, and lower-VC effects differ by inoculum. Relative-abundance guild profiles do not demonstrate flux, DIET, guild necessity or long-term field stability. The body read is an author-uploaded uncorrected proof, not the final published body.

Verification

354 passed in 182.27s (0:03:02); six new tests. Schema, strict, terms, independent snippet and history gates passed. Reference-validator commands returned 0 but performed zero checks: they are no-op, not evidence validation. Raw diagnostics and actual snippet counts are recorded separately; a textual MATCH is not scientific endorsement.

Zero structural errors; all 31 prior network warnings unchanged. Measured connectivity survey unchanged. Exact participant registry 174 to 175 users, adding only the Syntrophomonas record; no numeric bounds or algorithms changed.

Three guarded edits, llm-assisted events, append-only histories and regenerated pages. All non-graph raw blocks, 457 other records and 920 caches preserved. The earlier statement that linkml-reference-validator 0.1.7's Total checks: 0 means zero executed checks or a no-op is incorrect and withdrawn. The installed CLI prints the number of validation issues, not checks performed. Existing positive/negative and field-discovery canaries pass; EvidenceItem snippets are genuinely checked. SupportingReference coverage remains incomplete under #476. Text matching is not scientific support or independent source provenance.

The source-backed correction and historical candidate inventory are committed in #1470 at 22b5b12c2386a949d1ec4ddb1f79ee288085bd1c, under reports/causal_graph_review/README.md and reference-validator-correction-20261006-batch42.json. Earlier raw command output, source review, biological decisions and tested bytes are preserved; this notice does not claim a rerun of this PR's validation or change its biological findings. The older CLI counter is not a coverage metric.

Differential testing found exactly the same failures on all 460 paths before and after this integration:417 unhashable TaxonDescriptor and43 unhashable CultureCollectionEnum exceptions, with linkml-runtime1.11.1. Existing tests explicitly use plain YAML instead of this loader. Pre-existing defect #1703 remains OPEN; no datamodel-loader success is claimed. Normal strict schema validation is a separate passing path, not a relabeling of that failure.
